Sometimes when in Edit mode, or even general play - having an option to place a Marker would be good.
This would come in handy for seeing the layout in first person and deciding on an exact position for an Item.

I do this with a wooden fence post. I put the fence post down and move it exactly where i want something to go. Then, use the coordinates from the fence post for whatever i'm placing back in the 2D editor, i.e. NPC pathing points or spawns (especially height settings), markers, effects. Then when i'm finished, just delete the fence posts.

Personally I use an NPC as my marker as I can see it better in 2d and these are the last thing I usually add but each to their own. I must admit though I agree with the op. It would still be nice to have something designed for this purpose. I suggest using a pink and green flag icon in 2d and a light beam like eldarth said in 3d.

Well maybe they've patched it recently, but... you can place markers in Edit Mode. You mean the 'marker' item under the special tab? Yeah. I place them to show 'safe' areas to place encounters and objects that won't collide with added detail's meshes in more cluttered maps.
