So I'm a fairly new player, but I have invested more than a few pennies in my toon and I don't want to lose my investment.
Why would I be worried? Maybe I shouldn't be, but that's why I am posting this.
Whenever I queue for a dungeon, I have two choices..follow the group using 'questionable' tactics, or get kicked from the group. By questionable tactics I refer to things like glitching bosses, staying hidden while cws kill bosses from unreachable locations, skipping whole sections of the map by intentionally dying at specific locations of the map to be spawned at the next fire..etc..
Given the recent rash of bans for 'exploiting' built in game mechanics, where does that leave me? Do I run the dungeons how they are expected by the playerbase to be done, or do I just not run dungeons and never progress in the game?
Must I choose between being allowed in parties and risking a ban?

Yes, sadly that is your choice. But please don;t blame the players.. as the fault lies with the company for allowing exploitable content to remain on Live. I understand that not every bug/exploit is foreseeable and that these will make it to Live, but their is no excuse for allowing it to remain on Live for months on end.
You also have to consider that your investment in your character is not safe in another way: The items you have invested in could face a possible nerf at anytime. This recently happened to a certain GF armor and players lost 100's of thousands and in some cases millions of AD investment in gear and enchants.

Since beta the DEV's have allowed the creative use of in-game mechanic's in Dungeons. Pathing, AI, spawn hopping, etc... has been allowed and why it is the norm.
All you need to do is report it and how to duplicate it, so the DEVs can patch it.

Do not follow this advice. You will get banned for exploiting. Just becuase the devs havnt fixed an exploit doesnt mean they say go for it.
They have "Fixed" some of the dungeon exploits in the past and as far as I know no one has been banned because they used them. Of course most of the fixes either didn't work or created another exploit. I won't tell you to exploit the dungeons but I am reasonably sure no one has been banned for doing it.

Reporting a bug will not get you banned. How do you think people find these bugs in the first part?
1. You notice a bug.
2. You test to see if the bug was a unique occurrence or able to be duplicated.
3. You file a bug report with details how to duplicate bug.

Correct. I am also not aware of anyone that's been suspended or permanently banned for creative use of in-game mechanic's for Broken AI, pathing, spawn hopping, etc... within dungeons. In other MMO's these are called "creative use of in-game mechanic's" and sometimes is bug within a bosses AI or improperly placed objects to allow the boss unable to attack players, etc...
In some MMOs they fix these type of mechanic's by putting the bosses into a "bug" state. This state will reset end the encounter if the boss is unable to path or hit the target or re-spawn if leashed out of the their room. If Cryptic used this type of behavior on all of their bosses it would actually fix almost every creative mechanic players use on bosses.
testing it is the same as exploiting it, as you cannot prove your intent.
Doing it once or twice and submitting a bug report = testing
Doing it several times and not submitting a bug report = exploiting
EDIT: Also there won't be bans for the current dungeon exploits because there's far too many people doing it, however they will be fixed and once they are fixed, anyone else who finds and abuses any new exploits should expect to be banned.
As for why this didn't occur before, it's because the 'new' exploits came out and were known before the fixes went in, so people moved from one type of exploit to another without issue

Hmmm, very valid post and as you can see from the many answers many have different thoughts on your dilema
To be honest ALL the replys are correct, meaning everything you do in the game is on your own back, and any actions you may recieve could go either way, as the game is actions are varied and random.exploits come and go with new ones near weekly, charcters and gear all gets buffed one day and nerfed the next with no particular reason.
Best advise is obviously find and join a non exploit guild, tbh there are quite a few around these days. but as for your concern towards your characters and the investments you have made the only one sure way to make sure your investment is safe, is to stop playing and come back when the game is more stable, if that ever happens.
Things change in this game all the time most without warnings or any feed back from the player community, things just happen out of the blue, most to the benifit PWE
Post which sever/shard you are on here, You may get some replys from possible guilds
Don't PUG dungeons, join a guild of like minded individuals who abhor exploiting and your good to go.
After 15 tries of each dung he'll glitch the bosses like everyone else.
Too much adds, same boring mechanics, 1 loot by boss (or blue 90% of the time in Malabog), horribly long, T1 in T2 chests, and so on...

There is no real reason to do MC last boss outside of DD anyways. Farm 2/3 and call it good because the 2nd boss has the only BoE drop in the dungeon.

I think we are less than 10 people in my guild and not always on at the time time. Most of them live in europe, i'm on New York time (but way north). Some day we will do dungeons together, now that we know we can join even if our level is not of the dungeon level (by going at the entrance). But, in the mean time, i do dungeon with currently forming group if i want to.
I saw people skipping content, i dont consider this to be a really bad behavior, although i would prefer not to. But maybe because i'm still low level on most of my characters, i didn't saw yet people using some of exploits that were mentionned in the preceeding posts.
But i once had a nice chat in Protector's Enclave zone chat about exploits.
Someone was asking after an update "does the [censored] boss still bugged? can u still make him [censored] ?"
So i asked "exploiting bugs?"
Just to be replied things like "exploiting when not in PvP is all well and good " and "aslong as as u aint fcking over a fellow play then its all good".
I'm typing it as they have typed it because i have screen captures of this chat log.
Some people responded that it's against the rules we agreed when creating our account or login in the first time, but that last guy just kept saying that it's perfectly ok to break rules and laws when it doesn't harm someone else. He even said that his smoking of illicit herb wasn't hurting anyone...
He also stated that devs are well aware of most exploits before it go live and that they exist to save people time.
So i said "in some other game i play, exploiting bugs can mean a ban".
The "i know it all" guy said "90% of server should be banned then" so i replied "i dont exploit anything" and many people reacted to tell me that i surely do it without knowing i do it.
"So Tulip you dont push mobs off the cliff ?", one said.
The discussion then went in the way of defining what exploiting a bug is.
I said "exploiting is getting avantage of a bug over and over, knowing it's a bug".
When playing with other people, i'll continue to follow them, most of the time, but if they ask me to do anything like an exploit, i might just stop to follow them or quit the dungeon. It's not like i absolutly need to do them anyway, is it ?

Yep about 5 Million AD for me to unsocket and move to my Human for PvE.

There is a third alternative...join one of the "no exploit" guilds, and just run with guildmates.
