I was wondering how transmog's work in this game. Lets say you have a mace,but you really like the way a certain sword looks. Does it matter what type of weapon? or are there certain limits?

The item that you want your item to look like has to be usable by your class. You can't make an OP's mace look like a pact blade.

There are exceptions, sometimes a player can find a mace that is able to be wielded by a Guardian Fighter and occasionally a Paladin can find a bladed weapon they are able to use for example. This only changes the appearance of those transmuted items, it does not compound the item's attributes or replace a higher level item's attributes with the attributes of the lower level item after a transmute.
My GF was able to transmute a low level mace (I forget the name) onto a much higher level sword and my Paladin was able to transmute the Spear of the Fey (from Sharandar) onto much higher level mace...
The unfortunate part of this is I believe it costs 5,000 astral diamonds to change appearance for items like these.

But both items in question have to be usable by the class. You can't cross-class a transmute look.

Agreed, but as I mentioned my GF has found a mace he can use (I have never before or since found another mace that a GF can use in Neverwinter) and that weapon seems to be exclusive to the Paladins by every account I've seen and my Paladin has acquired bladed weapons which appears to be precluded from higher level Paladin weapon inventories (nor have I found many swords/bladed weapons a Pali can use above character level 20 in Neverwinter) so some of what appears to me at least to be "cross class" items are available to players as transmutes.
And while the 5th edition D&D pages seem to indicate GF's and Paladins can both use "simple melee or simple martial" weapons like maces and swords, in Neverwinter I have not found (but one) blunt melee weapons a GF can use like a mace or a hammer or many bladed martial weapons like a longsword a Paladin can use particularly for upper level characters.
Granted these mentioned transmutes appear to be the exceptions not the common norm at least so far as the Neverwinter in game choices are concerned which tends to make me think since the only weapons generally available to Paladins are maces, and the only weapons generally available to GF's are swords (*Chult axes being available to both classes is a pleasant adaptation IMO) it could be considered a bit of "cross class" conversion.
But of course that's just my personal opinion.

OP can get an axe in Dread Legion. GF can get an axe there as well.
