Same problem here. Nothing like popping into a mission after re-filling all your ship's slots, only to discover that the slots were emptied while the mission loaded. Especially a problem when it's one of the event missions.
Weird thing is, I got both missions: both for the exocomp and the engineer. Ran to ESD and got the comp, but still have the one for Rojal in my mission log. Yeah, It'd really be nice if they fixed it, one way or another.

Problem repaired. It required deleting the game files and downloading a clean copy from Cryptic. Apparently, "Force Verify" doesn't catch all file corruption that might occur.
