Same problem here. Nothing like popping into a mission after re-filling all your ship's slots, only to discover that the slots were emptied while the mission loaded. Especially a problem when it's one of the event missions.

Weird thing is, I got both missions: both for the exocomp and the engineer. Ran to ESD and got the comp, but still have the one for Rojal in my mission log. Yeah, It'd really be nice if they fixed it, one way or another.

For some reason, AMD's Catalyst installer will not update my drivers (and will not write to an error log when it fails), so every time I update, I have to uninstall the old drivers, reboot to default graphics, then unpack the Catalyst installer and run the new setup program after extracting it from…

Problem repaired. It required deleting the game files and downloading a clean copy from Cryptic. Apparently, "Force Verify" doesn't catch all file corruption that might occur.

Still not fixed, nearly two years later. Then again, from what I've been lead to understand, this is standard for Romulans. Apparently, not a single dev considered costuming for Romulans when they decided to make them available, and they STILL haven't fixed them.

The six account-level costume slots I paid for over a year ago do not exist when I open the tailor window on my new captain. For that matter, neither does the fleet uniform slot I earned when I joined a fleet.

Assuming you consider it a problem, yes, I'd have to agree with you that it's the nature of the game, not the ships in particular. I'm not seeing that it's a problem, but I'm not one of those people who thinks that any ship that can't one-shot a tactical cube is underpowered.
