That would be the bridge officer tactical ability called Torpedo Spread (1 or 2 or 3). Personally I have one tactical bridge officer with fire at will and torpedo in the first 2 available skill slots.

Here is a working solution until they solve this issue/bug. Choose a different already owned ship and the BOFF assignments should work. I know it is irritating after upleveling and achieving a new ship, but this is a workaround to the issue.
