I use autofire constantly, since closed beta. I have never had the client arbitrarily choose a target for me, and open fire. EDIT: I do however make sure that the autofire setting is set to Toggle, Target Change Cancels.

Well waiting for it to die on its own didn't do it. Had to go back to Q'onos to train an engineer to build mortar turret. Now flying all the way back to probably have to rerun the space portion, and then the entire ground portion for a THIRD time, just to see if this works.
