Reporting back that on a 6th playthrough, the probe finally showed up, although in a different location than when I saw it the first time. I was aware of this possibility and searched the whole map on my playthroughs but the probe is still not there, sorry that I did not specify earlier.

Adding to the thread, I "lost" the probe in the "A Gathering Darkness" mission. Here is what happened to me: at the last stage of the mission when your character beams back to the ship, I did see the temporal probe nearby the planet, but not in range to scan. As it was, the mission pop-up dialogue directs you to pursue…
