I've been having the same issue as pec3 since the launch of AOY (as seen in his/her image). I went back and redid all of the New Romulus missions that I had done through the reputation system years ago. I also redid the Breen and Borg arcs to see if they would trigger anything. Enemies weren't too difficult but they recaptured the zones too quickly. Barely got to halfway of the zone completion and it never went further.

This issue has been resolved. Another thread mentioned that leveling to Tier 5 starship mastery on the T6 Intel Assault Cruiser did something to the skills so they were invalid. It allowed a full respec to reset and restore all of the skills.

Awesome! I was having a similar issue after purchasing Superior Trait Enhancements after level Tier 5 mastery in the T6 Intel Assault Cruiser before 11/22. The Retrain after seeing the "Invalid Skills" restored them all.
