To work with this, I trained all my engineer BOFFs in combat supply, but I don't slot it. It's first alphabetically, and they use it at the first opportunity, even out of combat. It's also blatantly obvious when it gets used, so it's a very good canary.
I'd guess that they're waiting until all the items that were on the exchange at the time this started have expired and gone to mailboxes in order to simplify the fix.

Just happened to me too (on Rapier). It isn't a mouse issue, because if I click on one of the other options, it gets selected for a fraction of a second, then resets to the bottom option immediately. restarted game, still same issue.

Make sure you spend your available skill points. In the list, next to each of the ones you're missing should be "(gain TRIBBLE,TRIBBLE skill points)". This is how many you need to have spent to unlock that power. Just earning the points isn't enough, you need to spend them.
For me it's definitely the failed assignments that go missing. If failed ones are still showing up in your lists, are they failures where you lose doffs? or where they get sent to sickbay? For the ESD space particles, try going to the academy. Don't ask why or how, but some of the particles at the academy seem to be counting for the ESD space daily. I've used the one near the burning memorial (and professor meyer), and know people that have used the one behind Lt Ferra's building (but haven't used it myself)

Just an expansion of this- don't use your replicator to dispose of spare particles as they still count as being in your inventory until you change maps (because they can be recovered from the "retrieve" tab).
