Well... it could be something forced on Paramount by Nickelodeon. The key difference between Prodigy and the rest of Star Trek is that it was a joint project with another company. That makes things even more complicated. If one partner decides to say "scrap it and remove it", the other side of the coin may not have a choice in the matter.
We may never know the full details of what happened with Prodigy, but the fact remains it was not 100% owned by Paramount at the time.
I'm not sure whether this differs between countries or continents, but the older Star Trek shows (TOS - ENT) are also on Netflix. At least here in the Netherlands.

It's a mess. It wouldn't surprise me if even no one at CBS had a clear idea of what's available where and through which streaming service(s).
That's so funny, it's available through P+ AND Prime here. Since I watch P+ through the prime app, it shows me BOTH as available. And more than once I wanted to continue watching, but choose the wrong one and it did start over. Let alone the fact that each season got it's own "folder". It's such a annoying mess.

I think the blame can be put in Nickelodeon for Prodigy being yanked from Paramount+? The problem with Prodigy was that it was a joint project, meaning both Paramount and Nickelodeon owned it. If Nickelodeon said yank it, then.. Paramount probably would have had no choice because of the shared ownership at the time.

There are still Trekkies out there who only have the opinions of others who have seen it as to the merits of Prodigy. While I don't have access to subscriber figures - very few people have that - I suspect Netflix offers a broader audience. IMO, any newer Trek production getting an audience away from Paramount+ is a save.
Also, had no streaming service picked up Prodigy at all? We would be waiting for direct to Blu-Ray. If we were so lucky some day.
