For me i have 22 T6-X Ships I Get so torn on what to main fly, I am curious to know what people main fly for there Antiproton builds, Secondly I Cant recall all the missions for Antiproton if someone could list them here that be great, I have a level 5 captain i am working on, I Do have access to all story mode missions, lastly I have the Bau`el or how ever you spell it from the lobi store set all i need however is the torps for that set. i love that set, and i have a second crafted Legendary Omni beam waiting for when i get to 65. Thanks!

I used to use them on many different ships. Now only with the Ba'ul obelisk ship (as the Ba'ul AP weapons fit it thematically).
I'd say that it doesn't matter that much on which ship you use it though. There are many universal AP consoles: Polymorphic probe array, Temporal Anomaly Projector, two of the three consoles from the Khithomer Alliance ships, Voth Phase decoy from the Phoenix store to name a few.
In fact, there are so many options, that it doesn't really matter what ship you're flying. Even with a ship with only three tac console slots, it should be possible to almost fill up the rest of the consoles with AP boosting consoles if you'd like.
Pick the ship you enjoy flying the most, is probably the best advice I can give.
As for gear from episodes: missions in the Dyson Sphere arc have some interesting stuff. Sphere of Influence especially.
I must add: I'm not too impressed with the refracting thing of the Ba'ul weapons. On the ground, they usually deal significant damage to enemies around your primary target, before that one dies.
In space, it's usually only a few percentage points of their total hull that I manage to remove through refracting.
Maybe I'm doing something wrong though.

One of my AP boats is a Sech with the black and red klingon ship material type, using Voth AP cannons, Fekihri experimental weapon and alliance fighters. Looots of red pew-pew.
I also have my Herald Quas fitted with Temporal Rep 'rainbow' AP turrets. Temporal weapons compliment the Herald colors/geometry surprisingly well(which is ironic due to Iconians not being able to time-travel).

Ba'ul antiproton is a lot of fun on beam builds, Yorktown offering a great platform. Ba'ul is expensive to get the omni beam and console especially but I found it worthwhile in the long run. I'd consider that a stage 2 AP build, go for it if you find that you like the flavor and types of consoles/sets you're going to run to get the most out of it. Khitomer Alliance ships have some toys to offer there. First off: try out something basic. Standard AP (crafting or fleet) is still a great choice for the crit buff, and you can get a visually consistent beam layout including two omnis beams (thanks to the Solanae set omni from spheres of influence in addition to the crafted omni).

I did run chroniton builds (which is essentially AP) when I ran a time ship on my AoY toon, (she flies the Crossfield now so I use phasers on her), but that's really only AP build I've ran for a long time.

I also have a Chroniton build. Put it on a pilot escort and... well... it had to be done. USS Rainbow Dash
Zips around with Pilot Maneuvers using the Temporal engines and fires rainbow beams of death.

Does have some utility when dealing with mines or heavy torps. Having it refract from the main ship to the mines or torps is nice.
True. But when I have torp spreads I usually make sure I can fire them frequently, or I have FAW to deal with any such threats.
Or, when both those things aren't available or present, I just ignore the torps, only ensuring that my shields aren't fully down when they hit.
Just saying that the effect seems a bit underwhelming, regarding damage dealt. Especially compared to their ground counterparts, which are highly effective. Makes me wonder whether the space weapons are working correctly or if they need some boost - or if other players are having more success with them.
