There is a chance your space traits AND ship traits will be purged each time you enter mission(TFO or story mission). I can't identify what cause the problem since it is not always happen. For me it is about 40% chance.
Lucky or unlucky, saved loadout is not broken this time. You can simply reload loadout to solve this problem, Still it is annoying you have to check your loadout every time before entering action.

This morning I messed with the loadouts again and managed to get them working, not sure why cause last night I did the same thing and it failed to work properly.
