The title says it all, I think the player should be allowed to upgrade every usable item. there is a standard issue phaser from the replicator that I like but I cant use it because it cant be upgraded.

I THINK that phaser uses the same model as a mk I, which is upgradable. Problem is its appearance will change as you upgrade it because its a launch era weapon that was designed to show its mark level by appearance.
The next closest to the standard issue is the Elite Fleet Stun Pistol. Then we got the TOS and DSC themed pistols, as well as the Assault Phaser Pistol, but those are 23rd Century designs.

Nope. STO does not have any kind of transmog or glamour system.
People have been wanting the ability to have canon weapons for years. Especially low level hand phasers and disruptor pistols. So far the best we got is canon weapons from bundles, lockboxes, and the occasional mission reward like the TNG Type 3. But if you want a screen accurate, or close to it, Type 2 phaser or Klingon disruptor, kinda out of luck at the moment.
However as I said there are some models that are close to a Type 2 phaser at endgame level. Until they actually make a TNG Type 2... we gotta make due with what we can for endgame level. If its just for RP stuff the stock standard issue is no problem.
Just note that the ONLY weapons who do change appearance based on mark level, are the base damage type ground weapons that have been in game from day 1, being Phaser, Disruptor, Plasma, Tetryon, Polaron, and Antiproton weapons. Lockbox, Lobi, Rep, and "unique" Mission Reward (Like the TNG Type 3) do not change appearance based on mark level.
If you are interested in a particular look, I can point you towards some types of weapons to consider if you would like.

Huh... I thought you could. But if not, well... the Nanite Disruptor ground weapons share the same models. And the TOS pistol you mentioned, I had been able to upgrade. Used to be a primary weapon for one of my TOS characters until I picked up an Assault Phaser pistol. And the Dividian missions are still in game, so they can be obtained if you don't have access to a Fleet K-13.

Yea, I think I messed that all to heck and I don't remember what my point was. I guess I don't understand why the restrictions are even there. Like there is this Tetryon pulsewave with some kind of grenade alt fire you cant upgrade either, That's the kind of fun strange weapon people might want to play.

There's been some threads started over the years as to what things (mainly mission rewards) are upgradable and which aren't. Another option would be to look them up in the wiki or just right click and see if they upgrade.
I haven't any idea why some items are upgradable and some aren't but it seems most things are. If a standard issue weapon isn't upgradable there's a good chance a Mark I or II item is. The best items to upgrade are often Mark II very rare as there's more relatively economical chances for a jump in quality. Some non-upgradable mission rewards can provide good service while ranking up and after ranking up there is one thing STO isn't short on... different weapons to try on the "bad" guys.

I've never got the impression that weapon wise, whether ground or ship, that players are being pushed to the Zen store or to spend Zen. Most of mine are crafted but there's also reputation, the exchange, fleet, event, and lobi options.
Most high-end stuff is typically events or crafted there's some lobi stuff and some from C-store discount packs but honestly you don't need those to be viable, for the longest time I used a "free" (as in no IRL money needed) weapon from the fleet colony. While I currently use a Lobi weapon it's not needed and you're not nerfing yourself by not using it. (I just like the look of it).

And why can't pets be upgraded? The official answer will probably be, that some items are already considered de facto epic, stats-wise, so don't need further upgrading. The more likely truth likely is that Cryptic (Trolling comments moderated out. - BMR) has simply forgotten to make a lot of items upgradeable.
A few years back, they did an Upgrade overhaul, allowing most (relevant) items to be upgraded. That was good enough for me.
only grenade launcher I know of is the Honor guard. is the T6 variant tetryon?
There's also the Adapted MACO, but that's just a Fed flavored Honor Guard in Phaser. As I have T6 Omega on one character I'll have to check. I do know the Omega Force carbine also comes in Tetryon, but I don't know if the MACO/Honor Guard have different flavors...

One particular pet peeve of mine is that protonic, soldered-in DHC, on the Solanae-class Dyson Science Destroyer.
