My Fed ships are the hardest, I typically name them after historic vessels (although there are a few exceptions), a name to a type of ship (escort/cruiser/science vessel), suffix for each sequential ship of the type (to a limit, usually "F"). With cruisers, I tent to split them into 3 groups on my more developed toons, the main line, second line, and battlecruiser line, each line getting it's own name (Ex. my main has the main line as U.S.S. Yorktown, my second line as U.S.S. Resolute, and my battlecruisers as U.S.S. Derfflinger). My Galaxy Dreadnaught is almost always named after a WWI dreadnaught (the search usually starts with a dive into "Jane's Fighting Ships of World War I"), such as my main having U.S.S. Iron Duke (after the flagship of the Grand Fleet at Jutland), or another having U.S.S. Agincourt (after the ultimate "turret farm" battleship), although I may be an American, there are no US states that made it into my fleet.

My Jem'hadar ships are pretty easy, they all start as D.V. JH (for Jem'Hadar ship), V (if it is a Vanguard series vessel), A (if it is any other tier 6 JH vessel), F (if it is a fleet type vessel), (character specific number), suffix (indicating the sequential vessel of the type) Example : D.V. JHV-5353 (my Jem'hadar Vanguard Dreadnaught Cruiser), D.V. JHA-5353 (my Strike Ship), D.V. JHVF-5353-A (my Fleet Vanguard Support Carrier), and D.V. JH-5353-B (my Heavy Strike Wing Escort [T5-U])
For the most part my KDF and Romulan ships are just as easy as I use the randomizer until I find something I like. Only special note here is that on the KDF ships, I put the suffix qu' on fleet ships, so the standard and fleet variant have similar names, similar to the Bortas and the Bortasqu'
The only one with a true theme is my TOS time traveler. Captain Hunter started off on the USS Gideon (I hope you can see where this is going already) currently on the Acheron a temporal raider and my bridge officers follow suit. Kobali named Taer'sahfer, Klingon M'Kror, Aenar Kohlt, Trill named Jax, Vulcan named Styn, a Rigelian named Oemayyah etc
I have 4 captains with their own gimmicks (Tomay'Tosors of the DV Marinara for example), but most of mine are My Little Pony inspired names, characters, places etc

A large portion of my ships have names based on the expedition of Sir John Franklin, which left England in 1845 to complete the Northwest Passage and was never seen again.
My "Franklin fleet" as follows:
U.S.S. Erebus (Crossfield, later 32nd century refit), named for the flagship
I.S.S. Erebus (mirror Crossfield) - kinda fits better for Terrans, doesn't it?
U.S.S. Terror (Crossfield, with prototype nacelles), named for the other ship
I.S.S. Terror (mirror Crossfield, with prototype nacelles) - same deal, heh
U.S.S. John Franklin (Pathfinder), named for the commander
U.S.S. Francis Crozier (Reliant), named for his deputy
U.S.S. James Fitzjames (Eisenberg), named for the captain of the Erebus
U.S.S. Resolute (Disco Constitution), named for one of the ships that went to search for them
I.S.S. Resolute (mirror Disco Constitution)
U.S.S. Fox (Hernandez), named for the ship that proved beyond all doubt Franklin and his men were all dead
U.S.S. McClintock (Somerville), named for Sir Francis Leopold McClintock, captain of the Fox
U.S.S. James Clark Ross (Buran), named for the captain of the Erebus during an expedition to the Antarctic in 1839-43
U.S.S. Victory (Einstein, aka the Kelvin), named for a ship commanded by James Clark Ross' uncle, Sir John Ross, during an earlier run on the Passage
I don't really have a theme per say. All my federation ships are using real life ship names. Registry is the first ship of that names launch date. Mary Celeste, Santisima Trinidad, Swiftsure, Poursuivant, Grace Dieu, Warspite...etc. My lockbox and lobi ships tend to have more random names, ancient greek monsters, ship names inspired by other science fiction series...etc.
I named a few of my ships after people that had meant something to me that had passed on as a way of remembrance. Like others, my KDF ships I just go with the default.
