There are a couple of Transwarp gates in the game that are non-functional. The primary example is the one in the New Romulus system. Could we have these useless and confusing gates removed - or more labor intensive - made functional?

I honestly don't see a reason to remove them. I mean none of us really use Transwarp Gates anyways, but they exist. The one over New Romulus I think is pretty far out of the way though. Just because its not functional doesn't mean it isn't of use. It does make New Romulus System look a bit more alive, kinda like the stations in orbit of Qo'noS and Earth. The Romulans just don't really have any stations there yet themselves.
I don't mind the extra eye candy to be honest. I remember way back when I was new flying around the different systems exploring to see all of the different stations and objects. I think it gives the systems personality, to differentiate them from other systems.

At the risk of sounding like a broken record, those do serve a purpose just not a one directly related to game play in that they act as scenery.
One of the complaints I have of First City is how "game map" like it looks, it's suppose to be a metropolis and the capital of the Klingon Empire yet, everything in it is within a city block and there's little indication of existence of things the players don't directly need. This makes it so that the city beyond that playable place doesn't seem to exist and thus makes First City seem really tiny and not the massive city it's suppose to be.
The one over New Romulus isn't completely non functional. There are one or two daily fleet missions that involve it. Typically escorting something from or to it IIRC.
