I submitted a ticket and someone at STO tried to help but eventually called my issue a game play bug and asked that I post about it here.
For a really long time when switching ships loadout trays load jumbled and out of order(or completely missing), they do not load the same as they were when they were last saved. This bug can also affect saved traits as well because they will occasionally load blank/missing. This bug is persistent across multiple characters. This bug happens on a daily/regular basis. Today my loadout tray loaded correctly but switching ships completely cleared all of my personal space and starship traits.
It happened just now today, it happened yesterday, and the day before, and I think it's been happening to me since the loadout feature has existed tbh. Certainly as far back as I can remember.
This is a frequent bug that has ultimately discouraged me from switching ships and trying new ships. But rather find one I like and never use another ship other than that one.
Not too long ago I saw some news about work being done on loadouts and I thought FINALLY, maybe this will get addressed. But nothing ever changed and loadouts still continue to load inaccurately.
Any help figuring out what's going on so loadouts can work like they're supposed to would be fantastic and much appreciated!!
The response from the agent I spoke with advised me to do this so here I am:
"I understand that you have tried switching ships on another character [too], and thanks again for the screenshots you have provided. I'm sorry if the loadout issue still persists even after doing the workarounds. Based on the information you have provided, this is a result of a gameplay bug. It would definitely be helpful if you could share this on our official forums so that our development team can look into it further. Posting this on the forums is also a good way for other affected players to pitch in their ideas and experiences."

This has been happening to me since at least 2019 and support has ignored it and I'd bet they're going to continue to ignore it unless one day they wake up and suddenly give af.
I've considered the possibility my account got hack ed and maybe someone logged in and has been re-arranging my stuff just to be a jerk(which caused other security concerns about my digital safety) but then I caught it happening during sessions when I was logged in. No one could be logged in at the same time while I'm logged in to re-arrange my stuff. So I had to figure out for myself it's not a hack. It's a game bug. And support just doesn't seem to care.
They'll see it here at least. I'll make sure it gets seen here by someone. When it happens and if I can keep this game recorder working, it'll end up right here. Every time.

Why are you keeping abilities you don't use in your power tray at all? Retrain them if you don't like them. STO has ability trays like every other mmo I've ever played. It's more complicated because you can be any given ship at any given time. So they created save and load feature for individual loadouts. If it worked right, you would be able to set up your ability trays once for each ship and save and load them as needed. There was talk this would work with traits too but I don't know if it's implemented yet. Either way, right now you can drag and drop an ability out of the tray to make it disappear. But you need to retrain it to another ability you can keep in your tray so you don't waste your BOFFS potential. Or your character's or your ship's for that matter.
Look at the loadout in the video I posted above of my warbird and you'll see the loadout I've saved. I haven't been making changes to the abilities in my ability trays. In the pictures you can see how multiple abilities got jumbled in the trays right after a ship switch.
I claimed an Alliance Raider, readied the new ship(current ship was the warbird), set up the raiders loadouts, and leveled its mastery up. I played with it for about a day(most of last night), and then started missing my warbird and switched back to it. In the pictures are the loadouts I got...
Singularity jump, quantum absorption, wave form beacon, the romulan cloak...
That's at least four abilities that just vanished from the 'saved' loadout.
Clicking the copied loadout(I saved the same loadout in loadouts "antius1" and "antius" as a backup for what good it does), only loads the same screwed up loadout that loaded when the ship was switched to
I had no choice but to replace the abilities and review my entire character for possible bugged consoles, traits etc. (everything) and that's not fun to do

Update:
I just noticed, and the pictures captured it, the impulse engine that was saved in the loadouts failed to load too. Although I wonder if that's not an inventory issue more than a loadout issue. In the consoles case, it may not have had the space to make that switch haha.
I claimed the ship installed some favorite consoles/weapons in a ship management console and then switched to it from the characters Galaxy class ship and that went fine(but take note of my loadout in this vid, it is the loadout that is supposed to be saved on the Galaxy class):

After setting up the raiders loadouts and saving the loadout to two loadout slots, I flew to ESD to claim a trait I wanted to slot for this ship.
When beaming back to the ship, I noticed my loadout was not how I saved it(take note of the current loadout, it is my saved loadout and how it's supposed to be). So I started recording. I fixed the added abilities manually and the 'unsaved changes' to my loadout notification went away. Then just to see, I beamed back to ESD and then back to the ship a few times.
Each time returnig to the ship, shield abilities were loaded into my tray and were not a part of my saved loadout.
I tried saving the loadouts in sector space, beaming to ds9 instead of ESD, and each time no matter what I did, the loadouts changed to something other than what they were supposed to be.

I went on to play some TFOs with the raider and decided to switch back to the Galaxy class ship and I started recording as soon as I noticed the loadouts were wrong once I switched to the Galaxy class.
Just for kicks, and curious if the raider bugged too, I switched back to the raider in the vid, and low and behold the loadouts loaded jumbled on the raider too. In the vid you'll see the loadout I actually saved occasionally flashed inside the tray for a split second and then returns it to the screwy incorrect loadout. This is a frequent bug that I really wish support would take seriously.
So now both ships I played with have loaded screwed up loadouts and on the raider there's no way to recover the loadouts that I actually saved. I'm LUCKY the Galaxy's second loadout didn't lock in to that screwy jumbled loadout this time too. It usually wrecks them both! I would have had to manually re-set all of my loadouts on two ships if it had.

Lucky again that the other saved loadout still had my traits saved. The "(Unsaved changes) notification next to the loadout is there though.
This is why I don't even bother to switch ships much
I don't buy new ships anymore(i mean unless they're an event ship i'll grab it etc.) but even then I don't feel like i get to play them much haha..
I tend to have a favorite ship but I'd like to take breaks from it to play other ships more frequently. I would get to if not for this bug.
