So I have been playing on and off since this game came out. I wanted to start farming certain marks so I went choose the operations tab and selected choice of marks. I choose all the missions which all said I would have a choice of marks at the end. I play the mission but only get a choice of fleet marks and marks associated with that mission. Sure thats a choice of marks but I rem you were able to get your choice of any mark in the game. What happened to that?

As others said, do Random TFO's for choice.
Cryptic rolled back on 'Choice' boxes abit because folk were only doing a couple of TFO's and so that effectively killed off TFO's. The introduction of Random TFO has been pretty successful in that more 'variation' of queues are played by more people.

The downside of that is of course that the ques take a lot longer than the old Red Alert ones did to fill, which is why a lot of people went to them in the first place, it was always a way to avoid long que waits.
Your best bet is to do random queues. You will get the base rewards the queue itself offers, plus a random choice box since you basically threw the dice. In other words if you played a queue such as ISA and were awarded 150 marks for the queue itself, you will get a choice box in addition to the 150 marks that will give you say 75 more marks of your choice. Actual numbers will be different but you get the idea.

While not terrific, if you also need to level up some Ship Mastery, do a Patrol from the UI. The first run of the day will net you another 30 Marks of your choice.
