Fed - The Odyssey. I love the Sovereign, and the Odyssey has always felt like a natural evolution of an amazing design. It's so amazingly Kit-Bashable I can make quite a few designs that I really like.
Romulan - It's tough because I really do love the big and imposing look of the Scimitar, but I think the Mogai/Morrigu gets the nod. It's just the prefect blend of grace, style and lethal power.
KDF - It will always be the B'Rel/K'Vort Class Bird of Prey. I put them as one classification since they're only real difference is the size. I have been in love with that ship since the first time I saw Star Trek as a kid.
I admit I like space whales, but the ginormous flying pancake trio is not something I would fly. I like carriers on some, dreads on others and assault cruisers as well
I like big sometimes, but not THAT big.
Now a LTS and loving it.
Just because you spend money on this game, it does not entitle you to be a jerk if things don't go your way.
I have come to the conclusion that I have a memory like Etch-A-Sketch. I shake my head and forget everything.
Best ship in STO in my opinion is definitely the T6 JHDC with the Elite JHAS frigates. With the right traits and ship gear its invincible in content up to advanced and can deal a huge amount of damage and the JHASs do a whole lot of damage themselves and are one of the few frigates that actually do what the should in terms of commands.
Though recently I have also used the T6 Sovereign a lot on one of my alts. The Kelvin Timeline Intel Dreadnought Cruiser and my newly acquired Briostrys (I was finally lucky enough to get one from a box to replace my old Narcine that had served as the main ship on one of my main toons on my older account) are two other ships I really enjoy flying.
for me, fed wise, the preference is for 'escorts' (particularly the Akira and Steamrunner classes)
somehow the 'enterprise A - E' stuff just doesn't appeal
Kling wise, call me old fashi9n but the D-7 is my favorite, mostly out of nostalgia
In terms of visuals, the Regent is one of my favorites if not my outright favorite ship. I'd really like to see a quality pass on it someday to make it look even better because it's probably the best visual design that Cryptic has ever made.
Other favorites (visually) would be the Annorax, Jem'Hadar Light Battlecruiser, Keldon, Galor and Mogai.
When you see "TRIBBLE" in my posts, it's because I manually typed "TRIBBLE" and censored myself.
The Jem'Hadar Vanguard Carrier has grown on me, now that I've figured out what I want to do with its combination of weapon and console slots.
Like the OP, I have a fondness for the adaptability that you get with a ship that can separate. I'm fond of the Kara Romulan Warbird for this, using the console from the Haakona.
Mat'Ha Raptor and Morrigu Warbird are my favorite tactical ships.
For the Federation, my favorite ship is the beautiful odyssey.
For the Empire, my favorite ship is the Bortasqu' War Cruiser.
For the Romulans, my favorite ship is the Talvath Temporal Destroyer.
My favorite cross faction ship is the T5 Jem'Hadar Dreadnought Carrier.
One day Cryptic will be free from their Perfect World overlord. Until that day comes, they will continue to pamper the whales of this game, and ignore everyone that isn't a whale.

On my Klingon gotta go with the D7 , on my Jem'hadar, Vanguard Carrier but that is being overtaken by the Hur'q dread.. only got it to the second mastery so far but I'm loving it, sure I'm broke now but no regrets buying that ship day 1 it was out....
Impossible to pick just one as I like a ton equally.
But if I were stuck with just one ship temporarily for a long time, I wouldn't mind if it were any one of the following: Annorax, T'Laru, Vengeance, Odyssey (Sci), Jupiter, Vesta (Rom or Fed, Tac or Sci), Scimitar (Sci), Scryer, Eternal.
