I ran into the same issue. Although I was fortunate enough to choose a faction. Exiting the system didn't work, just kept looping also when doing that. Having chosen FED, I ended up transwarping to Sol.
Hey let me join in too with this issue , for an hour I was stuck on the Idran map with no transports to kill no obvious option to leave map or drop mission , only way out was to run into the map edge and go for warp out, straight back to the facility, run again got transports completed the mission up to pick your faction , Picked federation, warped out, straight back to the facility , and again, after changing character and doing other stuff on my older toons , I re-selected my new Vanguard Jem , log in and tada straight back to the facility.

I was able to choose a faction, but then when I warped out, I got sent back to the beginning of the tutorial (with the frieghters making your way to the wormhole). Completing the tutorial again, I was unable to select a faction as I guess I had already selected one?
In any case, the only way I found to get out of that loop was to transwarp to Sol.

First time I did my Gem Hedar I couldn't find the last freighter despite seeing it circled in green on the map; another friend said he had to warp out once on the edge of the map. When he then warped back he said he was able to find it and then finally choose a faction no problem.
Still I managed to get by this part... then even saved the Admiral by DS9. But for some reason the mission has me back going back to doing the Freighter's yet again?
If you are stuck in the tutorial, you can try logging off for 30+ minutes. The game server servicing you will deactivate so when you log back in you will be on a fresh game server which will hopefully let you continue. This is the advice I give as a last resort for any tutorial.
The first time you are offered faction select, your choice is permanent. If the tutorial makes faction select appear a second time, it shouldn't actually do anything. After selecting a faction you should be able to transwarp.
