Yesterday I crafted some superior tech upgrades to use on my ship's antiproton beams. Today, I go to make some more and the duty officer is gone! Am I supposed to replace the doff every time I want to craft the upgrades???

You DOff is probably busy on some other assignment you sent them on. They *are not* consumed during crafting upgrades.
There's very few doff assignments that remove them, and they have some red warning to them and never change so you won't accidentally delete doffs with those.
Common (white color) doffs can be lost on some doffing missions, so if your research lab sci or whoever did the crafting was ever sent on another mission that went bad, they could be lost, but otherwise you can use the filter options and see what assignment they are busy with, and just cancel it, then use them for crafting.
Yes, its very BAD that these crafting doffs are common! You can easily toss them into a fleet project w/o noticing.
Personally, I keep the good ones in the mail and only pull them out when I need to craft something.

If you only have one crafter captain for a school, you can have that captain bind a white R&D doff by assigning to space or ground then un-assigning it. That will keep you from accidentally donating it to fleet or selling it on the exchange.
You can still murder them by assigning them to Routine Turbolift Maintenance or any other doff assignment that has a failure chance above "none."

I've tested this and unless something has changed very recently, this doesn't work.

I had 5 common doffs die on Risa Vacation one time.
They probably hooked up with some Risa chicks and overdose on risa weed. Too much fun is a killer
