I'll try and clear it up a little bit.
If you want to train a bridge officer in a specialization, you need a training manual for that specialization. This is not the same thing as the manuals you need to learn the individual skills. Before I give an example, lets get down a few basic points.
1. You can train any bridge officer in any specialization. The officer does not have to be a purple quality, but it's probably best to use them on officers that are at least Very Rare unless you have a specific reason to want a 'lesser' officer on your roster.
2. Officers can learn multiple specializations. You can train an Officer in Intel, Command, Pilot, etc all at the same time. That officer will be able to use abilities from any of those schools depending on what type of station they're assigned to (more on that below.)
3. Officers trained in a Specialization can still work as a 'normal' officer. If you train a Tactical Officer in Intelligence and then place them in a normal Tactical Station, they will function as a normal Tactical Officer. On the ground, they will be able to use regular Tactical Skills or Ground Intelligence skills or a mix of both.
4. In order to use a trained officer as a specialist, they must be put into a hybrid slot. For example, lets look at the T6 Presidio Command Cruiser. It has a station that is 'Commander Engineering/Command.' This is an Engineering station, so you must put an Engineer in that station. If you put an Engineer there that is not trained in Command, they will function as a normal Engineer. If however, that officer is trained in Command, then they can use Engineering or Command abilities in that station. Some ships like the T6 Tactical Odyssey have Universal Specialization stations. The Odyssey has a Lt Commander Universal/Command. This means you can put either a Tactical, Engineering, or Science Officer in this station and that officer can also use Command abilities if they're trained in that school.
To train a Bridge Officer you need a Training Manual. To train an officer in Intelligence, you need a manual called 'Specialization Qualification - Intelligence Specialization.' This manual can either be crafted by your captain if they have put enough points into the Intelligence skill tree, or you can buy one from the exchange. These manuals are pretty cheap from the Exchange as they are very common and easy to obtain. These manuals exist for all the specializations, we're just using Intelligence for this example.
Once you have crafted or purchased the Qualification Manual, you then select the officer you wish to train. Press U to bring up your Status Screen. Click on the Officer you wish to train from the list on the left side. Once they're selected, click on the Skills button at the top of the menu. At the top right of this screen, you will see a drop down box labeled 'Train in a Specialization.' Pull down that menu and you will see a list of the 4 available specializations (Command, Intelligence, Pilot, and Temporal Operative.) As long as you have the proper manual, the 'Learn' Button will be lit up. If it's greyed out, you don't have the right manual. Simply click on Learn to train that officer in that specialization.
