I like the Vesta a lot. And the Nebula, decided I would buy one, I'm spending more time in it than I would have thought despite its lay-out being similar to the Vesta's.
Some of my other favorites are the escorts and battlecruisers with 5 forward weapon slots.
But really, with the right stuff you can make any T5 or T6 ship work. And some can even use ships of lower tiers.

It's entirely up to you, and don't ever let anyone tell you otherwise. There are ships that maybe don't work well with certain builds, but you can still have fun with them and to hell with what other people think. If it kills things and isn't a hindrance to the team ormission then its fair game in my books.
Best is a little subjective. However the Vengeance, t6 scimitar, and annorax are all very very good.
As someone who has both the vengeace and the annorax i will tell ya OP , they are seriously powerfull ships if you like sci attacks annorax is by far the best sci ship, if you want a powerhouse then vengenace.
@azrael605 best is perhaps a prospective, but based on what is optimal to the games current content you can call certain ships better then others. Now with that said almost any high tier ship can be made to work end game, but some still preform better then others.
Since you don't specify for which faction, I'll say the T6 Battlecruiser Pack is the best overall use of Zen.

Morrigu/Battlecruiser pack is great for the trait. As for the other ships: my main's Sci build works better on a Scryer than it would on an Annorax. That is not to say that the Annorax isn't better for many builds, but for mine it isn't. So it really depends more on how you like to play. If you like it as colorful as your thread titles, then maybe the majority option isn't that important to you, since people differ. (Also I would like to mention the Intel Sheshar, which is a ship to die for as well. At least for players like me)

I'll second the battle cruisers. They are great ships and the emergency weapon cycle trait is excellent.
For ships that use energy weapons, it is, indeed. And while it's not my favorite tac ship (that's still the Kumari ), the Arbiter is certainly one of the best tac ships. Especially if you use cannons, that (and the Kumari's) 5th forward weapon slots adds a lot in that case.
I've only been playing the game since it debuted on console [Xbox One], so my experience is limited. I have the Pathfinder and like it because you can go to other parts of the ship.
I just got the APU Cruiser from a dropbox and like it quite a bit due to its funkier appearance and a really nice bridge layout. The APU Cruiser's bridge is smaller (think starter Romulan layout) but it seems much more like a normal bridge option than many in-game that are frankly too large (in quite a few the Captain would have to yell across an arena size area to get his officers attention). In fact the only larger bridges that make any sense to me are on the Odyssey ships.
The difference between first and second (and third and fourth...) may be small, and there are several possible overall strategies you might choose to pursue, each with it's own best, but STO is precisely NOT about balanced choices.
OP, you'll probably need to narrow down how you want to play before you can get the "best" answer possible, but there are some definite favorites within each category. Including "best choices on a modest budget". Because when you phrase it that way then The Vengeance (best directed energy weapon death dealing platform - 900 lobi) and the Annorax (best science-based death dealer - 1billion+ Ec) might no longer be the kind of "best" you are actually looking for.

Fed side for everyday use : T6 Odyssey with the plasma consoles, and close 2nd Vengeance with all out CritD/Dmg setup. Both top the DPS charts at this time, respectively 1st and 2nd ranks on Fed side over 400kdps. 3rd choice would be the T6 Arbiter (trait and use). Rom: Scimitar hands down. Klingon : Who plays Klingon !
