I would say not just for reps though, but also for lockbox energy/weapon types too. I could see it being that you get something like a unique catalyst you gain via both a rep project or a lockbox drop, which when applied to the R&D catalyst crafting slot would apply that weapon/energy type to the crafted item. I could see this even done as part of the upgrade system maybe too. I would have something like this make it that a omni-array with a rep weapon/energy type applied to it would count for your one crafted omni-array per ship limit.

Actually you can have more then one Omni beam. If you run an antiproton build you can have two of those. One crafted and the other the Ancient Omni Anti Proton weapon. Plus add in a Rep Borg Cut beam you ahve three potent omni directional beams. There are a couple of other omni beams from missions that you can mix with the crafted one.

I personally believe that a ship should be limited to 3 omni beams, but it should be any combo. If for instance want to get the 3 omni beams from the rewards for missions, i should be able to slot all 3 and away I go. Now I shouldn't be able to do the same mission 3 times and run 3 of the same set, but if I get 3 separate sets, should be able to slot 3, or if I get 3 off the exchange/create, again should be able to run 3.

Keep in mind that lock box ones (agony phaser) are considered part of the "Crafted" column.
Yeah, that sucks. I only have one Fed captain using phasers; basically agony phaser beam arrays and an omni-directional phaser beam array that are either epic or ultra rare. I am sitting on an omni-directional (OD) agony phaser Mk II at the moment so not sure if I should keep it or sell it. I think the least expensive OD agony phaser I saw on the exchange last night was 40m EC for a very rare Mk XI.

Would love to have Xindi omnis -> phased and plasmatic biomatter. Wish they'd update the infinity box weapon boxes to include them.
