It's impossible to change your profession once the character has been created. The retrain token resets your skill points, nothing more. You can make a new engineering character as long as you have a space character slot, but those inventory slots are stuck on the first one.
actually it is a better choice for gameplay to have a tactical captain in a less offensive alligned ship. Engineer in a cruiser is often very durable, but fails at dishing out dmg if not properly build.
ship class and captain class should never be seen as necessary to align...I'd argue that the opposite is the case in this game. Tactical captain in cruiser can often offset the firepower limitations that come with choosing a cruiser or a science vessel, and an Engineering captain in an escort often balances out the squishiness of said ship class.
So, definately no struggle there if you have a tac captain in a cruiser type ship...
The more inportant factor are your BOFF abilities, traits, reputation abilities, doffs, weapons and gear, player skill in general, etc...
also, TAc captain is pretty much the best choice for (solo) gameplay anyway.

Tactical captains in my opinion can use a Heavy battleship more effectively than engineering because of Attack pattern alpha and the 4/4 weapons allow for a lot of weapons fire especially if you go for a broadside build To me heavy battleship mean command battlecruiser because that is the closest i have had to one and they work well indeed tac can also use stuff like the Carrier quite well as well (i know that from personal experience).
No one specialization should go for just that line of ships it is quite fun to mix and match ships like tac using engineering or science and exetra.
Dont let player class drive your decisions. Their career really only drives what captain abilities you get. My main is a tac and flies cruisers and science ships, i have an engineer that flies escorts, it all works out fine in the end. In face having an eng in an escort for example, is advantagous as you get extra healing that those ships lack, and tacs in cruisers give tankier ships some more bit. I get about 105k dps out of a cruiser on my tac.. science toons i find (at least personally) are the one exception to this rule where they shine in science ships can fly escorts well (has to be the right escort.. anything with an lt cmdr sci/uni), but have a harder time in cruisers.
