I have the reputation beam on a ship. I essentially built a rainbow ship utilizing the AoY recruit benefit (Ultra Rare Mk XIII are better than Very Rare Mk XII on an alt until I can get enough stuff together for an upgrade weekend). I haven't noticed it doing much yet, but I mean it's part of a veritable rainbow of effects (the haste from the Iconian beam array, the power cost removal of the Romulan array, the added damage from the Terran array) so I would have to look at my parses carefully and really it's a rainbow boat, I feel weird about it all to begin with.
Since damage is equal across the board, they're antiproton AND essentially free (doing the hourly mark trade in) there's no reason to not go for them I'd say.
The ground set is weird, though. I recently got the pistols and shield and discovered that the shield is inferior to the free Na'Kuhl mission reward. I'm not at T5 yet but I hope the armour makes up for it.

On my all antiproton beam build, got the rep beam array and console and my damage inflicted has gone up from the extra directed energy damage

The reputation project weapon (Advanced) has the proc to reduce cooldowns, which is nice, but you can only have one of these. The project weapon is okay, and the 2 part set bonus is nice, but giving up either a weapon slot for the torpedo (which isn't amazing) or a slot for the console (which is bad) makes the whole thing kind of iffy. You can probably buff your DPS well beyond what the set bonus offers by using a better console or weapon in those slots.
The reputation store weapons do not have a boff cooldown proc. They only have the speed and shield hardness buff. The store weapons are a downgrade compared to almost anything; the proc is maybe one of the worst in game, the available mods aren't great, and they are character bound so you can never shift them to an alt if you get better stuff later. Their only advantage is that they look fabulous, so unless you are desperate for rainbows, you're better off with pretty much anything but these.

I was parsed at 14k in ISA using a newly assembled build with some of that gear. Not fully optimized for the most part, but some of the stuff going with it (consoles, etc.) was upgraded a bit. Nothing was uber by any means. Still trying to get ideas before I start that part in earnest.
They're essentially free, though. So there's that. I mean I never understood how anyone could be so impatient as to buy rep weapons for dil, you get them for free if you just wait and open boxes while you play.
If you want Mk XII weapons that you don't plan to upgrade and aren't really fussy about modifiers or the fact that they're character bound, then they're free, because you will probably get a few usable ones while leveling your temporal rep. If you're going out of your way to get marks to open hourly boxes so you can find ones with good mods, then they're not free, because you're investing time. And if you're investing time, you could either just farm up dil or EC instead, or farm up better weapons from quests with less time, like crtdx2/dmg ap beams or whatever flavor you like. Either way they're still one of the worst choices for weapon types, even compared to other 'free' beams you'll get while leveling other reps.
