Through trial and error and the help of some friends, I have a possible workaround for the Equip phaser rifle issue.
This will only work if the character has not gotten to the planet side of the mission. If you have gotten stuck on this then you will have to delete the character and start a new one to use this.
After you complete the armoury portion, and have the phaser pistol, switch it so that it is a secondary weapon. (Hitting z) and your main weapon are your fists. It is important that you do not unequip the pistol.
Go to the ground portion. play normally until the first two creatures attack, DO NOT USE the pistol. Run up to it and attack it with your fist. ONLY USE the Number 1 key don't use the 2, or 3. After that play normally, as long as the pistol stays in the secondary slot, the rest of the mission plays normally.
This is what worked for me so I figured I would let yall know.

To clarify though, did you shoot the phaser in the armory? Did you let all cutscenes play? Did you cut off the plasma alpha then beta?

this is also the exact same thing that is causing the chieftain to not be there
its the same issue that plauged the STFs for a wile where you would warp into an already completed one.

My forum single-issue of rage: Make the Proton Experimental Weapon go for subsystem targetting!
I know I've tried every suggestion that's come up, including the ones in this thread countless times on 10 different toons (at least) and only gotten one toon past the rifle bug (randomly resolved at login one morning) but never gotten past the "Rescue the Crewmen" who don't spawn bug.
Here's hoping we see a patch soon. I'm dying to see the rest of what they've put into this expansion!
For the rifle, I didn't get a noise or flash or anything, I just happened to notice at some point the objective had updated.
it;s any instance that has been abandoned after you get the rifle. he does not go back to the shuttle right after you pick up the rifle but it;s at least a good indicator that it has a better chance of completion then if he was there witch means it;s going to automatically fail
If anyone suggests "Flying to Cinnabar Island", I'm leaving.
