TNG by far. I was able to see the recent 50th anneversary touring concert. TNG songs were the show stoppers. The adaptation of the Inner Light flute song, First Contact ending music segueing flawlessly into Best of Both Worlds, the entire Generations suite, even just the theme of TNG (yes, I know the TNG theme is really ST1's theme) are unmatched. Voyager, DS9, ENT, had some good stuff, but generally, there is a mountain to climb to reach TNG's level.
TOS... ha. Unless you count TMP, which is the only contender, but for me it's not even close.
The main theme for TNG is a sped up version of the main " U.S.S. ENTERPRISE" theme from The Motion Picture.
So TOS wins on all counts.
Jerry Goldsmith wrote both the Music for TMP and the main theme for Voyager.
His extensive use of horns ties all his Star Trek music together.
I wish they had used Captain Archer's Theme for the opening credits of "ENTERPRISE".
Faith of the Heart was ok, but it would have been a better closing number.

I liked the Enterprise theme the most. Never could figure out why. It could be because I was in my teens when it came out, and studies say that's when you begin to develop your own musical preference.

Ds9 and Voyager are also awesome, but they are more focused on Space Ambient.
Enterprise is alright, I think the Intro shapes the ENT era pretty good.

I'm picking TOS, although in doing so I DO count the movies as well.
The first 6 movies have some incredible soundtracks. Theme-wise, Wrath of Khan is the best, followed by Undiscovered Country.
As for my favorite track from the TOS itself, that would be the Doomsday Machine. That music at the end when Kirk is desperately trying to beam out is insanely well synchronized with the scene.

I know it's generally disliked as a star trek theme, but I always liked the Enterprise theme, to me it just really captured that theme of humanity taking its first steps into the larger galaxy. It had a much deeper connection to the show than any of the others, because it wasn't just instrumental.

It's certainly a tough question. I think TNG and DS9 themes were excellent. They really built up the heroic feel of the shows. But I still love the Voyager theme most. It captures the wonder and discovery of exploration more so than any other. Especially paired with the opening montage.
I didn't vote for it, @tacofangs , so don't ban me, but I don't hate the Enterprise theme. I can see what the show makers were going for. I think that theme tried to anchor the show closer to home and to us than the "deep space" grandiosity of the other shows. It just jars badly against what we expect from Star Trek, that's all.
This isn't going to be popular opinion, but nonetheless...... one thing that ruined the 'Enterprise' theme for me was the accompanying montage. It's a little too 'Americentric' for my tastes. Where was Sputnik for example? Or Yuri Gagarin? With one or two tiny exceptions, it gives the impression that America was the only country to acheive anything on this planet.
This is a legit complaint, and applies to more than just the enterprise opening. Star trek is supposed to be about acceptance and unity, but in 5 shows there's only been 1 Russian, 1 Scottish, and 2 british crew members that I can think of. Almost every white character is clearly American, even among non main characters. I know the show is American made, but it would be nice if the writers made an attempt to feature a larger range of nationalities.

Going by the intended nationalities of the crew (regardless of the actual nationalities of the actors), Picard is supposed to be French, not British. Miles O'Brien is as Irish as his actor. Chakotay is descended from a mashup native American tribe supposedly from Central America, and Hoshi Sato and Keiko O'Brien (née Ishikawa) are both Japanese.
