Okay, here it goes,
Item A - Cost to raise it from Mk XI to XII is 10,000 Tech Points. I use a kit that assigns 20,000 tp to it. Does that extra 10,000 left over (20000-10000=10000) get rolled over to the upgrade from MkXII to XIII or is the points lost. I haven't upgraded anything since I haven't been able to get an answer to this.
Second issue, Item A again, this time it is Mk XIV. So it can't increase in mk anymore. Lets say it is only rare. Now I want to move it up to very rare. So I have to use a kit/modifiers/etc. and it is like gambling, I apply all the inputs, the computer rolls its number and if it isn't the number I need, then all those inputs are lost. So if I am an unlucky player, I could throw away countless kits/ec/dil/etc and never improve the rarity from the above example of rare to very rare at Mk XIV? Also is it better to increase the rarity before I try to increase the mk ratin?

On upgrading rarity, you can't really upgrade the rarity without upgrading mark level unless it's already at maximum mark level. The thing to do is to get the item that you want at the lowest mark level that you can--although some items are automatically Mark 11/12/13 when awarded. By getting an item at a low mark level (e.g. when crafting or purchasing from the Exchange or an NPC store), you get the most opportunities to cheaply upgrade the rarity (since it takes far fewer TP to upgrade low-Mark items).
That said for rare items like a good herald AP beam, you can open those on a low level toon.
You can also burn out upgrades and dil for another chance at XIV until it turns yellow you can keep burning the resources.
You can continue to apply tech upgrades to Mk14 items to improve their rarity. Each time you fill the tech bar you can fire off another chance at the upgrade, but the rarity upgrade chance won't reset after each failed attempt, so eventually you're guaranteed the rarity increase.

Omega upgrades are easily the best if you can get your hands on them. They were freely available during the anniversary event earlier this year, they're twice as effective as Experimental Superior upgrades and don't cost dilithium to apply. You can't buy the kits themselves directly, but you can potentially buy the Omega particles on the Exchange if there's any left. The particles cannot be acquired any longer until/unless Cryptic runs the event again, so expect prices to be very high, and be sure you know how many particles are needed so you don't buy too few or too many. Crafting for these is done through the Special Projects category so crafting level is irrelevant.
Beyond those, Experimental Superiors are best for raising the rarity chance, or standard Superiors if you can't get the Salvaged Technology to make Experimentals. Keep an eye out for Very Rare crafting material missions in the Admiralty system, it's possible to get Salvaged Tech from them (I got one about a week ago).
