This shouldn't be the case, that's exactly why they are called faction-specific. Sounds more like the Passenger Roster (20 Colonists max) is already full. If this isn't the case, it's probably a bug.
If you can't open the boxes it most likely means you don't have enough room in your colonist roster. You can have a max of 20 at any time, thought it would be nice if they could increase it eventually.
Faction-specific means they are of your faction, or allied faction if you're Romulan. So for KDF you get KDF colonists, or prisoners depending on which admirality assignment you complete. The colonists/prisoners are not bound to character when you open the boxes, so you can sell them in the exchange or mail them.
Although you can own doffs of the opposite faction you can't use them in doff assignments. However, you can contribute doffs of any faction to fleet projects that take them. So, for example, if you get KDF colonists and your Fed fleet projects need civilians, you can mail the doffs to yourself and contribute them with your Fed captain.

I thought of that and reduced the headcount of the Prisoners (as this is a Klingon and therefore has not colonist passengers) to below 15, but I still could not open/claim the colonists.
1) Klingons can have colonists.
2) Your limit is 20 Colonists, and 20 Prisoners. Not 40 of either. Dismissing Prisoners does not make room for Colonists, or vice versa.
