After a recent ARC launcher update, my launcher failed to connect several times, thus not loading the updates. This has happened many times before.. This time I opted to completely uninstall ARC & STO and re-install STO through Steam. I use Steam for other games so it is somewhat more convenient.
Afterwards I decided to finally create my Second Character, a Romulan.
As my character has progressed and completed missions as a part of the Delta Recruiting story arc. I have also earned skill & experience points.
Typically after a number of points have accumulated a green bar flashes across my screen announcing I can and should "SPEND SKILL POINTS"
I click the bar and the Skills Tree opens, just as it does with my FED character. Only, with the Romulan, when I click on the FIRST Drop-Down menu I see ONLY My Character and my Active Boffs. - Not My Ship.
When I click on this menu from my FED Character's Skills Tree Screen, My ship is present and when I select it, I can then move to the SECOND Drop-Down menu, to select Which ship system I want to improve my character's skills to use...
IE: On my FED character, when I select my ship the "USS DisEnfranchised" I can then move to the second drop down and select "Isometric Charge" - Because I have "Contributing to Selected Power" checked in the "Filters" drop-down I can see a Green highlight around the "Starship Particle Generators" Skill.. and I know to be most-effective with the Isometric Charge, this skill needs raised.
When I log in as my Romulan Character - There is No Ship listed in the First Drop-Down menu.
Furthermore, When I select ANY of my Boffs from that first Drop-down menu, My Character's name disappears from the list entirely - causing me to have to close the window and reopen it, to get my character back in that list... still no ship, however.
I did the General Bug submission form through the game.. of course receive No Response.
I further Contacted the game UI Support and have gone back and forth with one of their reps.
Initially he had me run STO as an administrator, and selecting "Force Verify" from the STO launcher.. The was to check all game files and update any that may be corrupt or missing...
Ten minutes later.. same issue, No Ship and my character disappears from the list if I select a Boff.
Then, I copied my Romulan character to the Tribble Server to see if that might change my condition in some way.. It did not.
Finally the Support Rep suggested I submit a general Bug Report.. which I have done.. and Still.. No Ship.. and my character disappears when I select a Boff.
I dont use the Arc launcher, I am sick of third party programs being launched to start a game I clicked on originally but for your Federation character it is only showing your ship and shuttle.
Skill points are not per ship they are for your character and your Bridge Officers, I find it rather odd that ships are being shown at all.
I am sure that if you buy a shuttle for your romulan character you will see the two ships again.
The "Skills" window is for altering your characters skills and your Bridge Officers skills they use in Space and Ground Combat.
The only reason for those two bars at the top is to identify what ability effects your characters abilities not to add / remove abilities.
The only reason you are seeing no ships is because you only have one ship for your abilities to be used on and there are no others to switch to.
I hope this clears the issue up.

Just a last note, I wouldnt worry about adjusting your skill points for what your shuttle uses.

My Ship WAS available in the drop-down menu.. then it stopped showing up and has Nothing to do with whether or not I have a shuttle also

Correct! But It is Also for altering Your character's space skills Based on how your ship is Equipped - Thus Your Ship AND it's Equipment/Abilities MUST Be available.

Not True! The Active ship should always be on the Drop Down list of choices. whether or not there is also a Shuttle is irrelevant.
For whatever Reason, My Ship returned, briefly, today.. However, one of my Boffs was missing.. then, I re-opened the Skills menu and the ship was gone and the missing Boff had returned... It's really getting to be Quite Aggravating!!!! ...As of right this moment, the Ship is Back on the drop-down list, but one of my Boffs is missing AGAIN!!!
I've taken some screen shots.. hopefully this will help me better explain....
My character has again leveled up ~SubAdmiral (42)~ There is a green bar on my main HUD which reads "Spend Skill Points" - I click it and my SKILLS TREE opens.
I immediately check to see if my Ship is in the drop-down menu - It Is! (The TAC Boff is missing)

The same process is true for Active Boffs... Once selected from the First drop down menu, the individual Boff's abilities can also be selected..
