Basically, it's simply this:
Are T5U ships the same as T6--just without the trait?
I know that upgrading you ships allows for additional console slot, and hull/shield modifers, etc. But I'm wondering what exactly IS the difference beyond the trait?
They are basically the same but without the trait.
T6's have less hp's but get an extra ability. And if you have a t6 everyone makes fun of you because they say "what do you think you need to fight with that".

No. T6 ships all have at least 1 hybrid station (Intel/something; Command/something; or Intel/Command/something even, in case of new Bug ship). T5-U ships do not.

The exact difference is as follows:
T6 ships have a trait
T6 ships have a 13th bridge officer ability
T6 ships have the ability to slot a specialization bridge officer
T6 ships have one more console than their T5 equivalent (Fleet T5 is 10 consoles, Fleet T6 is 11 consoles. This discrepancy is currently remedied by T5-U, which grants the ship an extra console)

Not all T6 ships are intended to have a hybrid station as I understand it. Cryptic indicated early on that they might release T6 ships without hybrid stations at some point.
T6 ships do unlock a starship trait through T5 mastery (which can be used back on a T5U ship).
Regular T6 has less HP than T5-U (which is considered a fleet level vessel).
However, Fleet-T6 (ie Command vessels and all T6 lockbox ships) have the same hull as T5-U.
So the difference between T6-F and T5-U is
+1 boff slot (ensign, Lt or LtC)
+mastery trait @ T5 mastery
ability to slot one or two specialisation hybrid officers
There are no downsides. They are better in every way. All your old ships are obsolete.
(where the meaning of this word is that they are no longer top-of-the-range nor does your investment actually grant you anything towards the new ships, but not in the meaning that your old ships cannot complete existing 'Elite' content)
It is a brave new world. One where I will have a much harder think about whether to purchase (or try to obtain) new ships, versus just sticking it out with what I already have.

Of course, if they did grant a free T6 upgrade (something not done yet to -any- ship) to this ship, it would follow that other lockbox ships would have grounds for the same treatment, not to mention all ships that have actually -paid- to upgrade.
Unless, of course, this is a case of people who prefer one ship being granted preferential treatment while others who prefer some other ship are not given the same consideration for the same reasons.
