Come to think of it Loris (Vorta who attacked DS9) wasn't that bad, though its a shame she practically got upstaged by the "IGYNTG" Jem'Hadar uber-first (who largely set the tone of that series).

1. All of the in-game villains are pretty simplistic and pretty shallow. Then again it's a game, not a full television production that can explore their stories. Because of this, I don't really have a favorite villain in the game.
2. I always liked Weyoun as a villain. I would say that he's my favorite but I also liked Dukat and other Cardassian characters general use of sarcasm. Gow'ron was either neutral or a villain and I enjoyed his villainous side. Overall, I'd put Weyoun at the top of my list.

I've never thought about him as a villain, I mean he doesn't exactly do anything evil, he behaves like the federation, attempts diplomacy many times, resorts to force only when necessary, I would say he's an antagonist instead of a villain.

Loriss was interesting because she was basically just doing her job. there wasn't any particular malice or hatred motivating her. Which is why she's so nice to you at the end of the story.

From the shows? Weyoun from DS9, Toreth or Tomalak from TNG, the planet killer from TOS, with no preference from VOY or ENT.
My favorite villain? I do rather like the Elachi. Because they are non speaking. So I don't have to sit through the spittle flying expository tirades Hakeev seems to specialize in.
I also like Sela. I kinda wish they'd done more with her.

Gaul, I think. Unredeemably evil and reveling in it. Every time he appears, he seems to really enjoy doing things which are despicable. And he cares not one bit what the player thinks of him. So I think Gaul is my favorite STO villain.

ENT is easy: Silik.
Silik is only second to Shran in terms of being a bada-- in ENT.
What Dukat did as occupation leader was very, very light handed. His reprisals were quite moderate, while other Cardassian leaders would have been very heavy handed, very vengeful.
Just out of curiosity, who was it that told the story about how Tarquin was a tactical genius and the mastermind behind his party's plot? Was it…Tarquin?
We have only Dukat's word that his reprisals were moderate compared to what other leaders might have done. Even if they were, that only makes him less bad than the others, like Mussolini was less bad than Hitler. Not something to be celebrated.
As for me? Favorite STO villain: The ringleader at the end of the "Purity" Foundry mission series. Hakeev's too over-the-top to be believable and everyone else prior to DR is frankly utterly forgettable, and I haven't played enough DR to meet Gaul yet so I can't form an opinion.
In the shows? The triumvirate of Dukat, Weyoun, and the female Founder.

Trek villain: I'm going to step outside the box here, and say Michael Eddington. His character had an unusual depth and morality for a villain. I like to think of him as the rare INFP villain (for those of you who follow MBTI) He was driven by loyalty and righteousness... and still turned out to be a dangerous, dangerous man.
