When you are done updating a loadout, save it and then remove a single console. Then select the loadout from the drop down menu. That should prevent the bars from resetting to a previous configuration when you change maps (at least it does for me).
Changing ships will sometimes remove gear, so check carefully when you are doing that, some of your stuff might end up in the inventory.
The bug where sometimes boffs are not slotted properly is something else, it is not related to the bars not remembering the changes. Crypticfrost finally managed to get a repro on it and sent it for a fix. So... soon(tm).
I managed to get 3 ships setup and the save take but the trick is not really a trick . adding just one consumable makes the ship think its a different item so if you add more batteries or use batteries resave the load out. try not to use the same gear on multiple ships ( I know defeats the purpose of the system)
but yeah all in all I think the system sucks the idea behind it is ok I guess its just they didn't pull it off well.
ohh and you have to save it in space not on the ground.
it also has a bad habit of defaulting to no no loadout at all. when it dumps all your gear or some of it as you enter a mission or change maps . for me im usually getting shot at so I start a mad dash to put things straight from inventory. but I had to learn to REMEMBER to check which loadout it had active. even if you only have one loadout saved sometimes the active one is blank and you have to click it to reload your gear. again more work that it used to be so still makes the system crappy but its hear now we have to figure out how to deal with it .

Can I turn off those darn loadouts? I can't use my new ship because I'm still tinkering with builds, but the loadouts force me to rearrange everything every time.
Even on my main ship, which is pretty stable, I have to change a couple things on the skill tray every time.
I know they want us to buy more loadouts (for 500 Zen?!), but why would I want to buy more when the ones we have don't work properly?
This is why I am a one ship per character kind of guy. Once I settle on a ship for a character, I delete all my other ships, shuttles, and non-stationed Bridge Officers. This seems, for me, to have nearly killed the bug that messes up the tray, and Bridge Officer stationing. I've only ever been hit with the bug twice since the Loadout System went live.
Another thing, I find that when I'm about to do stuff like ESTFs and Fleet Actions I seem to be far less likely to have my tray and/or Bridge Officers messed up if I beam to ship prior to going into action. If I'm on the ground and get pulled into space from a queue going live, I seem to have a better chance at my tray and Bridge Officers messed up.
If I ever want to try a new ship, it's time to roll a new character. Sad...but it's what the devs provided me to play with.
(I do currently have 3 ships on my main Tac, but I never ever load two of them up because I don't have the patients to fix my Bridge Officer stations and tray)

The loadout system is a very important part of a game like STO. And it is present in thousands of games. But cryptic never had the skills to make it work since the beginning. They could, but as i said so many times, the game has so many bugs already that the code needed to clean / link , etc is so screwed up that its just impossible. They didnt even bother to get rid of it in the first place when it was a fiasco since the day it was born. We were really happy without it, and of course, when they announced it, we were even happier, but well, nobody imagined that it was just another TRIBBLE they used just to experiment and make users really frustrated. Not even tested on tribble, as always. Well, it will not matter since they release everything that is tested on tribble and doesnt work, anyways, so..
Yeah I want this abomination gone. I don't use, never wanted, and now it bugs out and ****s up my ****.

There is problem , the one you have as default do not work.
