Edit: Cancel this. Even trying to change between small craft and large wouldn't do anything, so I discharged the runabout and it returned to normal. Then picked the runabout back up from store again

Its not a bug probably. You just need to set your ship to "Starship" instead of "Small Craft" again at the Starship Selector.
Underlined it in red for you.
