They need to provide direct support for Joysticks in game.
I am now seeing why they are preventing full 3d control of ships in game. They have built the space combat portion of the game from land based perspective. That is the reason the camera doesnt follow correctly. They expect you to use the mouse to control camera, just like we do for land fps.

If they give us the option to lock the camera on our ship like a fps it will fix this issue. And will allow full 360 degree control. Have num lock turn on and off the camera lock and bam we have a true space game.
Shoot even SOE's Starwars Galaxy did space battle correctly.
With a lot of fiddling I've kind of gotten STO to work now with my joystick. It's not perfect, but without official support this is as close as I'll get.
As a lot of other people I'm using the Logitech Profiler with the Extreme 3d Pro. The main flaw of the profiler is that it doesn't support remapping mouse movements to the joystick at all, so I'm stuck with using WASD movement for the flight stick axis. Also I couldn't get the throttle to work reliably enough, not even with the methods some other people have described, so I'm stuck with using function keys for that.
The flying itself doesn't feel too bad though. I've got most of the basic functions mapped to the joystick, directional shield power distribution works nicely on the POV stick and the space function keys can hold some extra skills. The rest of my BO skills are on the keyboard.
The main point of annoyance is still the camera. I found Free Camera to be completely unmanageable - without a clear focus point the reset camera option doesn't do anything and the Free Cam is also too far behind the ship (which makes it hard to see your vertical alignment).
With Follow Camera it works a lot better, the camera is usually close behind the ship and focused forward, provided ofcourse you face enemies head-on. Sometimes after killing the last enemy in a group the camera becomes stuck on the last wreck and it can be hard to get it to snap follow again. I might have to see if mapping a target-self key would work here.
The bottomline? I'll probably only use the Joystick in easy missions and stick mouse/keyboard for the rest. It doesn't quite work as smoothly with the joystick as I'd hoped it would, so I tend to end up dying rather emberrassingly.
check to see if you stick software also has a mouse x y already setup up down the list and clear those

I am 95% satisfied with how it works in game. Now if Cryptic will get the kinks worked out of the camera mechanics.

I find it funny though, Cryptic takes my money for the game and is now taking me for the money I would earn in services to correct their oversite. As they said, the object of the game is to have fun. I guess they are all having a good laugh at our expense as we try to do what they want to deny us.
I do have my 10 year old LogiTech Wingman flightstick working. It isn't as good as having it native in the game, but it will do.
I do like the game, but not the support system. Or, the lack of support when you put in a support ticket outside of the forums. We are the support for this game at this point when it comes to the playability.

Took some time, and for people to use it, you still need to map the in-game options (skills, actions etc.), but it easy to place them.

OK, for all you Saitek folks out there.. I got a fix for ya!!
After much trial and error, I think this should work for a good many folks. The ZIP file contains the files necessary to setup your Saitek (save for the Saitek drivers and SST software, for that you're on your own!).
Hats off to Valk_ and Wildcat for their efforts to bring STO a little closer to being understood..
