I bought the Fleet Avenger. I still hate the look & wish I can shove that BOFF and console layout to my Galaxy Dreadnought every night I go to sleep...
I've got a whole list of ships, bought them and used them a bit but in the end don't really play them anymore. I wish could get some kind of zen refund or exchange them for something else.

Sadly, the Exeter. Don't get me wrong, I LOVE(D) THIS SHIP, but I'll not be seeing it at Tier 5 unless CBS does a 180 on that discussion. So I could have saved some heartache and not bough that ship at all.
regent class, it was ok at the time but once i got the fleet excel it seemed like a wasted of money.
andorian escort, I know a lot of people say its a great escort and im not going to say its not but for me i found the steamrunner a better escort. That and the fact that i then started to use the Tal Shiar adapted destroyer it just got lost in the mix.
mainly i find any ship i dump off quickly for something better a waste.
I find this line of replies sadly hilarious. We put a lot of work into the massive list of fixes/changes above, and ya'll are hung up on the ability to skip our content. =p
Gal-X, and Intrepid Retrofit. Both were disappointing, especially the Gal-X, and could use some love to bring them to par.
To a lesser extent, the Adorian Escort pack, the ships are great, I just wish it was a true Starfleet Hull, and I hate being locked into phasers to make use of the wing cannons.
Hands down the Atrox. I forced myself to like it, but it never worked out. But once I slid into the captain's chair of my Jem'Hadar Dreadnought Carrier, I fell in love and never looked at my Atrox again.
Followed by Mirror Assault cruiser, I regret spending the couple of hundred thousand on that ship.
One day Cryptic will be free from their Perfect World overlord. Until that day comes, they will continue to pamper the whales of this game, and ignore everyone that isn't a whale.
Assuming you mean store ships (not regular shipyard), anything not in end-game; that includes the Collector's Edition I bought for the Constitution class, Exeter, Heavy Escort Refit, Tactical Escort Refit, and Advanced Heavy Cruiter Retrofit (which, at the time I bough it included the Advanced Heavy Cruiser that PWE took away from me because I did not have one in my roster when they changed it).
The biggest mistake was the Odyssey three-pack; I could have just flushed that $50 and received the same benefit.
Dreadnought Cruiser (Galaxy -X) - slow, underpowered and just plain ugly
(why ther isn't an option to remove the third nacelle goes beyond me.)
Avenger Battle Cruiser - ugly as hell, not using it.
(absolutely no additional ship parts, unbeliveable )
Advanced Heavy Cruiser Retrofit (Excelsior) - I have no idea why i have bought it several years ago. I absolutely hate the look of it.

Ferengi D'Kora Marauder - Bought it, used once or twice and never used it again.

avenger pops up for looks, which i completely understand since i find it revolting too. now here is what i don't get: the ship is basically in proportion and style an intrepit class...why not add intrepid class styles to that ship?
i know it is a science ship and all...but at this point, when people dislike it because of it's fugliness such measures would really be in order. guess that is never happening.
the ship i personally regret buying is the oddy 3 pack, though i used it nearly a year, it is now utterly useless.
any other ship i bought i kind of use still from time to time, but that thing has no apeal to me anymore after going fleet regent in classic sovy look.
The Lower Tier Excelsior. I love the ship which is why I bought it at Tier 5. But what a waste since I only used it a few levels. At those lower levels.

The Odyssey 3-pack. I like the Odyssey itself, but when I'm using it, it's always the Tac version. The consoles are also just collecting dust in my bank, so the single purchase would have done it.
Second and third would go to the Vesta and the Kumari 3-packs. Same reason as with the Odyssey, but at least I've got a few costumes out of it.
Then there are a few small ships which I don't use anymore and which don't even give you a costume option for a T5 version or a decent console. Ships like the Oberth, NX or the Stalker fighter. At least they weren't expensive.
I see these threads and I always wonder how much of Cryptic's profits can be attributed to impulse buys. You'll avoid a lot of grief both in-game and out if you research what you're buying before you give a credit card number.
On the Avenger specifically, I get that some people don't like the way the Avenger looks, but I love my Fleet version to death. It's a great ship stats-wise, and looks-wise it looks exactly like what it's supposed to be: a warship. It's a compact and beefy evolution of the Starfleet cruiser that looks like a pure combat design, as indeed it is supposed to be according to fluff. Only thing I don't get is why they bothered putting windows on the inside of the dual neck.

Regent for me. Never took it out of Spacedock. Used the launcher for a while, but as the game is specifically designed to have as little synergy between beams and other weapon types as possible, especially on cruisers with limited tac seating, even that has been binned.
As for the Odyssey -- still enjoying mine. I've got the Z to get an Avenger, but if I wanted a pew pew boat for my Engineer, I'd pick up a Defiant or unbox my Steamrunner.
Few regrets, though sometimes I wish the D'D had cruiser commands, if only to help offset how the Scimitars can basically do everything the D'D can do and more. Even if all you wanted to do was tank in a game where up to stuff dps can do all the tanking the mechanics would ever need, the fact remains the Scim could do it as well or better, in addition to having the flexibility to run even more optimal builds. As someone who has both, it can be difficult to bring myself to fly a strictly inferior ship because I like the iconic look.
I sort of regret my Armitage. Ever since I started using it, I've just missed my MVAE's Gravity Well, and been fairly underwhelmed by my Elite Scorpions. I often don't even spawn fighters, because they die so quickly to any ship explosion, fall behind if I have to travel any major distances, and only sometimes decide to respond to my Recall command in any timely manner, if at all. I'm likely returning to my MVAE soon, or about to buy the Tactical Escort Retrofit.
I also sort-of-but-not-really regret my Steam Starter Pack purchase. I have yet to actually use my T5 Steamrunner (though I know it's considered a very good ship) because I don't really like the look, but I got a ton of use in the early levels out of the special weapons, and I enjoyed using the T1 Steamrunner as an alternative to the Miranda while it lasted.

I regret getting the Thunderchild like you I would say it is pointless to buy any ship unless it is T5.
