So I figure both have their pros and cons; Fleet Equiptment is a lot easier to get once you've achieved the Starbase/Embassy/Refinery Tier, though the Reputation equipment can be acquired by going solo. Some of it also comes with set bonuses too which I no doubt expect helps.
That being said, is either truly better than the other? Or is it more gameplay based? I'd always looked at Fleet equipment as being the best gaming equipment (in regards to missions, PvE/STFs etc) whereas the reputation equipment is more so suited to PvP.
Is that a fair analysis? Short of the short term price (once a level #5 starbase has been reached) it does beg the question as to why you'd blast resources into a starbase if you can get reputation gear, and likewise why you'd waste time with reputation gear if you can get equipment from the Starbase.
The only thing lacking from the reputation store are currently warp cores, consoles and kits (though kits are somewhat limited anyway as there is only one type per career). Shields, Engines, Weapons, Armour; all of that can be got wherever.
I think there is a very important thing you didn't mention : a lot of fleet equipement is simply unavailable with reputation. Eng/sci console, warp core, ship....
Not only that, but a lot of it is unique, better, or with more choices. You can have UR scorpion pets with Romulan rep, but you can have a lot more pets with your fleet. You can have MKXII plasma weapon with Romulan rep, but a fleet offer UR weapons.
In my opinion, Reputation complete fleet store, and can be used as an inefficient way for solo player to have gear.
They claimed on a recent interview they do their best to have fleet more important than reputation, because fleet member spend more money on the game than the average solo player.

Well some of the reps are more comprehensive than others. Romulan rep for example has plenty of plasma weapons up for grabs, Reman and Romulan shields, deflectors, engines and a shiny special console. Omega rep has more variation in equipment but not so much in ship weapons. Only the borg beam and the Omega torp. Although it has a much better selection of ground equipment sets.
But which is better? In all honesty I think a fair number of people are going to probably use both. Whether its just a fleet warp/singularity core or possibly some of the useful DL mine armour consoles. However they're probably still likely to also be using the borg assimilated console/kinetic cutting beam/zero point module/Omega torp or the Nukara console thingy. Some people will probably use all or more than one of those items.
Bear in mind a fair few people want the elite fleet stuff for PVP too. So I suppose it all depends on the individual players requirements. I don't think you can really argue between them. Besides many people have proved you don't really need either for PVE anyway.

Each piece of Elite fleet equipment has a special mod that is intended to be a substitute for the set bonuses they lack... [SciCdr], [Adapt], etc.
