I have seen a few Fed Rommie BoP's playing as torp boats. Last night in fact some player was trying really hard to take my own Klink BoP out with no real success.
They used viral matrix, jam/scramble sensors and photonic fleet so I'm guessing they were a sci toon. Load out seemed to primarily be transphasics, they would lob high yield torps at me along with the cluster torp, and leave mines behind as they passed me.
Just using brace for impact, epte and evasive I shrugged off most of the damage and outran the mines. I was trying to get him with antiproton sweep (I'm using the full jem set atm) but after a time I got bored, cloaked up and flew off.
The three most potent types are Plasma, Transphasics and exotic mixed launchers. The former works better with gravity well or disables and has a sort of 'fire and forget' playstyle(I've glassed the entire borg cluster at the start of RAs with a single HY crit before). The transphasics tend to work better with more weapon slots/cruisers(especially the Chel Grett), is easy to setup(mostly mission rewards), and is very bursty. The latter, I really don't mess with anymore, but it should still work fine.
Fed have the best torp boat in the game now in the form of the Tactical Vesta. It's a high aux shield-tanking monster that can do pretty much everything at once if used as a torpedo boat. Otherwise, not much change in KDF torp tactics. Romulans have the T'varo Retro which is quite nasty for the role now too(similar to the vesta - but trades the hanger, shield mod, and sensor analysis for enhanced battlecloak and singularity abilities).
If you're going to insist on Transphasics, you need a 5 TAC console ship to do it with, and on top of that, a build totally focusing on Transphasics. The problem with Transphasic Torpedoes is that, outside the Clusters, they have terribly low base damage, even with bleedthroughs.
Combined with 3 transphasic consoles, the breen 2 part and tactical buffs, it can often pull the most damage in pvp matches and 1 shots with crits on escorts and sci ships.
I am also now experimenting with a plasma T'varo on my KDF Reman.

So if you use 3, you can fire one every 15 seconds.
I generally use 2 myself, along with normal transphasics for the sake of torp DOFFs and torp abilities.

Yea I haven't gotten around to getting the klingon torp doffs but the cluster torps fire off every 15 secs with the torp spread and dispersal pattern beta (I chain 2 each)

Nah, torpedo boats still works fine... have not change my torp boat spec for over a year and still is effective with my main character (Yanin Vismitananda) even after the release of LoR. did have to retire from pvp for a few weeks with that EPtA I bug when active have a stealth detection rating of +500,000 forcing me to use x2 EPtE I all the time to use alot more hit and run tactics, but now everything fine.
i'm using a setup of x3 Fleet Advance Transphasic torps and Breen cluster torp at fore and another Breen cluster and Hargh'peng at aft and using a KHG Mk XII 3 peice set on my Fleet B'rel. i also created another character with a torpedo boat spec on my Rommie toon (Xun Zhou) using a fleet T'varo on the KDF side with almost a similar but defferent spec.
I've got a Fed Engineer in a Patrol Escort I've desperately been trying to work as a torpedo boat, but have been getting lack-luster results from. I've got Torp DOffs and tried multiple weapons combinations, using the Breen Set, Cluster Torps, Rapid-fire Transphasics, and x4 Transphasic Consoles. At one point I replaced the RFTs with Photons, but found the fired so fast that the Cluster torp barely had a chance to fire.
I feel I'm just missing something. I've been thinking about trying a combination of Target Engines and tractor beams to see if I get better results.
I only have one torp build right now. Its a sci, in a Wells, using fleet plasma torps and the omega torp, plus plasma mines. With the change to embassy consoles now boosting plasma torp damage it is a lot better than it used to be. I still have trouble with cruisers and hull tankers but I roast escorts and BoPs from the inside out with plasma.
I thought about a torp boat but thought they were not effective. Reading your comments I am thinking that it would be fun to build a torp boat. If someone has a build and wants to share it, please post one, or send me a PM if you don't want to put it up for the world to see. Its looks like trans torps are the choice of most. I do like the breen cluster.
For fun, I decided to get a kdf torp'varo (:p) and so far I've found my favoured build is:
Fore: 3x plasma torp, 1x cluster transphasic (set up to fire first, then the plasmas so as to proc cd via doffs)
Aft: 1x plasma torp, 1x cluster transphasic and one chroniton mine
2pc breen, jemmie shield for its bonuses (or you could use 2pc breen, aegis engine for the extra 5% def)
As to my universal ltc boff slot...I went eng in order to pack in many hull heals as possible
General plan is to use epte1 to zoom about, deploying mine dispersal beta 3 and spread 3/2 (or hy2/3) while delivering a painful tac buffed transphasic to my main target - with a possible doffed ewp1 for garnish - while double eng team and aux2sif (plus he2) for constant heal cycles with resist
Torpedo Boats still work great with a cruiser tac or eng, If you use science your gonna have a bad time.
My KDF Science officer does quite well in a B'rel and I really do not see such a setup working well with an engineer since most of their powers would be utterly useless whereas space science powers really complement the setup:
Sensor Scan helps increase torpedo damage and allows the targeting of cloaks ships.
Photonic Fleet creates a distraction which makes it harder for enemies to target you when you uncloak.
Subnucleonic beam right after the first volley helps keep their heals offline.
My new Romulan, who is a tactical officer, is making the switch soon from his D'deridix to the T'varo or whatever the Romulan ship is with the EBC.

Typical attack run:

8. Heal if necessary.
9. Repeat.

Skill tree is one of the problems. Your captain only has so many points to spend and you will have to sacrifice the skills you used on more traditional energy weapons builds. They are so specialized.
If you want to fly a torp boat you want projectile skills and attack patterns maxed out and if you are cloaking, aux performance, engine performance, thrusters, inertial damp dampners, subspace decompiler, grav generators, sensors, and hulls and armor skills should all be maxed out. Forget anything with shields and energy weapons if using the enhanced battle cloak. Basically only buff the things that improve the weapons you are going to use, speed/engine performance, stealth/cloaking effectiveness, and hull armor/hit points because if your getting shot at it will likely be without shields or with weak shields.

The only good thing about a B'rel torpedo boat is that you can take nearly all your skills out of such things as shields and weapon power and throw them into projectile and science power, running the ship at > 100 warp core power in the engines and auxiliary. That is the only thing that can make a B'rel torpedo boat powerful enough to actually do serious damage to the enemy and not get one-shouted as it cloaks and decloaks.
But then, if you want to use energy weapons, your weapons and shields will either be very weak (which kind of eliminates a lot of the advantage of an alpha strike) and you will not be able to shield-tank long enough to destroy your enemy.
My advice is that if you want to use a B'rel or T'varo torpedo boat, you need to stick with it, at least for PvP (you can switch out for PvE since anything but elite STFs hardly require good skill point spending).
I have one Klingon character that I exclusively use for the B'rel torpedo boat (sci) and one Romulan officer (tac) that will eventually be used exclusively for the T'varo, once he is ready to start PvPing and I respec him.
If I want to PvP using traditional energy weapons, I use one of my other characters. But frankly, the time requirement to get an excellent PvP build is quite tremendous, so you should probably decide right now if you want to be in it for the long haul with the B'rel. It is a great setup once you learn how to fly it but few ever do.

I chain BO2 to drop shields and follow it up with a HYT3 using photons. (currently the bio molecular ones cause they're green)
I'm actualy getting some prety crazy crits since all but 1 of my officers have Superior romulan operative and subterfuge.
I have an eptw2 but really I almost never need it.
While not a true torpedo boat i do most of my damage with torps so I would call it a hybrid.
Also in the wasteland arc there is a mission that will reward you a doff named "law" He is a purple projectile weapons doff.

The only real reason for a torpedoboot are sciships, since Tacticians belong on a Eskorte, and Cruisers do more damage if all energy based.
