Stargate SG-1, it's the perfect blend of military, history, and adventure.
Atlantis comes in second for adding a chorus to the theme.
Number one on my wishlist: New FED transporter effect
Number two: 22nd Century Excursion Jackets
Number three: Handheld communicator animation for non-combadge uniforms

Well, Stargate music is rather flexible... as evidenced by my CONSTANTLY listening to a mixture of Stargate music - on the forums, in STO, and in Garry's Mod in my favorite CAP/Enviroments server.
Infinite possibilities have implications that could not be completely understood if you turned this entire universe into a giant supercomputer.
Have you seen this fan-made version which tries to blend in some visual elements from the other 50 years of the show? I think I might like this version better than the official one.
Saw this and the world "Stingray" stood out. I thought at first you were referring to the '80s show, which had a great opening song, typical of the '80s, though not a sci-fi show.
You just made my day! I used to sit on pins and needles in late August and early September waiting for the ABC Saturday Morning lineup promo show, just to see what Krofft shows would be on that year. (Yeah, I'm that old. I've heard of head-hunting Highlanders younger than me.)

I can find absolutely no example of this, but the theme to "Captain Harlock and the Queen of a Thousand Years" is probably the most stirring theme I can think of.
Galactica and Robotech have been covered several times... so let's fall back on these:
There are some really great sci-fi themes in this thread, but I'm a little surprised that nobody has put up the theme to what is probably the most epic animated sci-fi show ever made: Exosquad, made in the early 90s.
Space: 1999 (season one) was always one of my favorites, and it's fitting it inspired the opening of the re-imagined Battlestar Galactica series, also one of my favorites.
Babylon Five, though, stands so much above other series for what it accomplished and how well the music fit the series that I have to give it my top rating for this.
Anime has so many great ones that I'd just have to fall back on the one anime that set me on my way to appreciation for the artform and how many really great Sci Fi stories and concepts can be found in the genre: http://www.youtube.com/watch?v=ousTndxou8c
("The Enemy is the Pirate")
And, for those who love DS9 and BSG, I humbly offer the following for consideration:

The entire score is wonderful, but this tune is just pure deliciousness.
The completely inappropriate (but rather nice) ballad that introduced "Star Cops".
The inimitable "Blake's Seven".
A rather over-long arrangement of the main theme from "Moonbase 3".
Opening and closing themes from the original 1970s "Survivors".
They don't make 'em like that any more. Which may or may not be a bad thing.

Also...no Dr. Shrinker?
I'd heard rumor that Disney was considering remaking The Black Hole. If they do, I hope they'll keep or at least homage this score!
