You probably selected one of the material types associated with a ship that needs to be bought with Zen. I had the same issue when I tried to customize my 2nd tier ship, but it allowed me to customize my Mogai later. I suspect that some of the material types need to have little zen icons put next to them.
All third tier vessels cost 1000 zen. Pretty much if you try to buy anything associated with one that is not unlocked for you, it will cost 1000.

No... I'm seeing the same thing. No matter what ship I try to alter, I can't purchase any change with EC. If I try to alter the windows, it automatically now requires 750 zen and its the same for any alteration I attempt. There is certainly a bug here.
My T5 Klingon BOP requires the Exeter C-store cruiser to make any modifications. My Nausican escort retrofit also has the same problem (but I think it requires the c-store variant of the same.) Bug for certain.
