Now I just am left wondering why I no longer have the beginning mission of each chain complete (the first of the anti klingon chain, the first of the anti Romulan chain, the first of the cardi chain, etc), even though I had every mission chain complete.

First missions are frequently a 'go and talk to <person who runs the chain> at <their ingame location>.' As such, they're not repeatable, because why would you repeat 'Go to Starbase 39 Sierra and Talk to Admiral T'Nae' anyway?
I have not had a chance to really dive into the game since the launch of Legacy of Romulus but, have anyone tried opening the mission journal and tried double clicking the completed mission? This is how I normally turned in my missions before the update.

Yeah tried that but doesn't work. And the "Hail" button is grayed out as well.
LOL Another wonderful bug. And Btw to the guy who posted about the red alerts being empty/completed over and over again......Welcome to three years ago...(almost me thinks). I and others have reported and submitted tckets about that for years now and they don't care,it'll never be fixed.
Yes, my Federation character has this problem on 5/23/13 8:40 pm local. The mission is ready to turn in but the hail starfleet button is grayed out. I hope I can collect the rewards sometime.
Oddysey Cruiser PACK:
When using the Aquarius Console, and launching it, meaning actually the aquarius detaching from the Oddy, it somehow morphs into a giant aquarius. nearly the size of the oddy itself.
WHY!?! Its just a cosmetic issue, true. but for me the look of the game is a main reason to play it. i love the size comparsions of the ships. so why the hell does the aquarius do it now.. when before it was okay and stayed the same size it is when its locked into position in the ship. i nearly cant use it anymore without breaking out into laughter.
Ability Bar (Space).
It keeps changing and messing up all the abilities. every map change. without me changing anything, meaning no ship change or officer or anything.
and the ability bar is also locked. so it shouldnt change at all. so before starting an stf i have to quickly re drag the abilities into place every damned time, in game at the start. and when i change to normal game its again messed up. changing it there doesnt help as when starting the next stf and loading, its messed up again.
Departement Heads:
Same here keeps changing nearly every map change.
Ship Stations:
SAME THING. It worked before why doesnt it now... !?!?!
FED tailor issues:
no Off-Duty uniform button anymore.
changing the color of the TWOK belt will also change the gloves color
various uniform parts are missing. eg Soft Boots for TWOK uniform set.
Re-mastered STFs:
Its okay to make Elite harder. but then it should be makable on normal. Before i havent had a hard time making STFs on Elite.. but now i really have problems even on normal.
Hive and Crystalline Entity are now barely makable without a very well played in team.
The Borg Spheres are a bit TOO fast as not even in my escort with full driver coil i can get behind them without using evasive maneuvers all the time.
The higher DMG output on HIVE is not so much the problem, (even when i got hit with a Crit of 348000 DMG of a lance yesterday, which seems a bit TOO high)
more a problem is, that you can now nearly not get near them without being shot by the lances before even reaching the queen to be safe... and they heal now way quicker than before.
so basically lances have unlimited range now and hit you at spawn with increasing respawn time after each being killed. and under the guns doesnt work anymore.
The STFs were finally fine after a long walk and now they seem to be pre-season 7.
and last but not least
What the hell is it with the Disconnects and random gamecrahs now? It also was an issue i had never before in the game. and Now i cant play 1 hr straight without either being disconnected by a map change, OR random game crashs that throw me on the desktop.
Not to be redundant, but I am also having the same problem. Over the last few days I have accumulated Orellius, Beta Ursae, Sirius and Psi Velorum borg dailies that I cannot turn in.

I had that problem this morning in the Regulus Block. Responded to a Borg invasion alert, we won, but I couldn't hail Starfleet to collect my rewards.
LOL I've just been offered another of this missions.
I think I'll pass until they fix them.

In addition, continually get Borg Invasion notices when upon entry you discover have already been completed... and I mean, over and over...

I am having the same problem with my Klingon commander. Says ready to turn in for 2 days now?
That will show up on their numbers board and get it some attantion.
Tried dropping the missions and redoing, but still no luck.
Got 3 completed ones, none can be turned in.
Won't make up for the marks I'm missing while the bug is still in effect, but it'll sure feel nice to get a chunk of them all at once.
Keep calm, and continue firing photon torpedoes.

And, FYI as of May, 28 the bug is there. I cant turn Beta Ursae Defense...
