Kirk and Spock. Aside from the fact that they were complementary opposites-- Spock's logical, by-the-book behaviour contrasted quite well with Kirk's rashness-- theirs was probably the strongest friendship in the whole franchise. The fact that Kirk went to great lengths to bring Spock back to life says something about that.
Honourable nods, of course, go to Data and Geordi, Sisko and Dax, Bashir and O'Brien, Odo and Quark, Dukat and Kira, and the Doctor and Seven of Nine.

Granted it's been awhile, but weren't they basically a single "character" when it came to plot purposes? I don't recall anything ever happening with just Lursa or B'etor.
