With S7 it is possible to designate the primary shuttlecraft at a spacedock. After doing so (and after still having a designated primary starship), the ship name displayed in space is the one of the shuttle. Only the displayed name is taken from the shuttle - the crew, hull and shields, weapons, abilities and bridge officers are those of the primary starship.
I've got this, and I think the game thinks my ship is a shuttle with its terrible shield modifier because my Omega Force Shield Array Mk XII now only has like 4000-something shields.
I have the same issue. Also, when I am setting up Duty Officer assignments and one of my crew gives recommendations, he/she says "I recommend the following candidates from the U.S.S. [...]" and it lists the name of my shuttle and not my ship.
Yup, same here. According to the UI I was zipping round in my shuttle for most of last night, even though there was a starship sitting in the middle of my viewer :eek:

I have one character who is flying the USS Hartnell - Wells Class Temporal Science Vessel, but the loading screen insists he is flying the USS McGann - Aeon Class Timeship Shuttle. He doesn't seem to be experiencing as many of the UI and in game text errors as some of you, but that login screen has been stuck ever since I bought the Aeon and tried it out to see what it could do.
