Ok, seems in S6 that healer ships are useful again over pure dps ships. With this in mind I want to use my engi captain as I'd planned when I made her. I'm thinking maybe a star cruiser but I'm open to suggestions. I plan to run this ship with full aux and the rest in shields. I'll run all beams with bfaw only to knock out boarding part shuttles. So give me ideas on a boff setups.
I don't think shields + aux is such a good idea, why shields if you're never going to get attacked? If I were you I'd run maybe 90 weapons and then the rest in aux, with 'no' shields since it would be rare to be attacked.
I've made a few changes on my setup, mostly dropping both copies of RSP for extend shields.

TSS depends on Auxiliary. Only Extend shields is a nice healing and supporting ability depending on shield power, I believe.

EDIT 2: While I'm at it, consider abilities like Aux2SIF (the highest possible, one copy), Extend shields, Transfer shield strenght and Hazard emitters (even 2 copies can work, with 15s of shared CD) and some combination of "teams" (Tac, eng, science). Just mind they start 15s CDs on each other. And each of them can be reduced to a 15s CD with two appropriate purple doffs (Conn officers, Maintenance eng., Development lab sci.).

Yes, if he chooses the Star Cruiser, he'd really make use of the Conn officer doffs (careful, some affect Evasive manoeuvers while others Tac team, two flavors), actually 1 purple and one blue lower the CD to 16s already, no big necessity to go for 2 purples (or just slot more blue and/or green, you can slot at least 3 conn officers).
This will result in the Tac team to be up 2/3 of the time, but makes it difficult to use any other "team". And all "teams" are useful. Eng team 3 is a massive heal (with doffs, every 15s) and repairs subsystems. Sci team heals many debuffs and heals shields (again, with the right doffs, every 15s). Of course, Tac team is great as well, redistributes shields (very fast), gives bonus to damage and clears boarding parties.
And btw, if it's a possibility, any of the Odysseys will perform slightly better than the star cruiser (and gives more versatility with boffs). If you got Zen, go for it.

The Heavy Escort Carrier has an LTC Engineering slot, indeed, it's the only Escort with such a powerful Engineer. It lets you run EPtS 1 and 3 with Extend Shields 1 (or EPtS 1 & 2 with ES2). For Science you've still got plenty of room for HE1 and TSS2. Combined with the repair drones and, say, a copy or two of Attack Pattern: Delta and Beta and you shouldn't have a lick of trouble smashing things and contributing to the survivability of the target you wish to defend.
Well, don't know personally about the heavy escort carrier, but the star cruiser should be a far better healboat.
Just go for a bunch of EPtX powers (higher qualities probably not much needed, usually EPtS taking the better slots) and slot the best Extend shields and Aux2SIF you can get. Then fill the sci slots with HE, TSS and/or possibly a Science team, if you choose. A tac team and there you go.
If at the same time you want to tank, get BFAW as well and use some of the shield enhancements and heals on yourself (still I wouldn't go so far as to get EPtS 3, with a star cruiser, you're unlikely to keep aggro, EPtS 2 will do and you can keep the better slots for Extend(s) and Aux2SIF).

I run a Sci Odyssey that's a healer. I've got 6 different hull/shield repair abilities (5 of which can be used on others). It works quite well, and with 6 turrets and 2 quantum torpedo launchers it can still dish out the damage as well.
Although its DPS is lower than, say an escort, the fact that it can remain in the fight far longer (due to the healing abilities and higher hull/shield) means that overall it inflicts a much higher DPS over the entire fight.

I presume you're comparing yourself to people that can't actually fly escorts very well because this should not be the case.

I didn't think TSS used your shield power setting, according to the wiki it uses the aux power setting.
I encourage you to take a look at my tac oddy setup, which attempts to do the same thing but with less of a 'max heals' approach.
