Ok, question. I'm a lv 50 Cruiser sci cap (I like that combo, and can rock it well), and well... I'm trying PVP because its something I want to enjoy and play to a reasonable competitive degree and quite frankly I must be doing it wrong. I have a full ageis def set, I've got the shield enhancer, turn rate increaser (Which makes my cruiser go from "slowboat to china" to "slowboat to hawaii") I got a full Polaron set that I built from my intense love of collecting scientific anomalies (I don't know why I like it so much, but so help me I do), lowest item is a Mk X Rare dual polaron turret setup, so when I face forward I fire all weapons but two, and diplomacy the
@#$% out of whatever is in front of me.
Even high level NPCs like the borg cube lay down and die at my feet without so much as a whimper. I have actual knowledge of nautical combat (which actually helps and is a really cool part of the game), +years of playing freelancer, which also helps. I enjoy this game immensely and have invested some substantial money into it...
Then PVP...
Without fail, it's been the same experience. And it's quite frankly terrible. My team spawns, the enemy spawns, my team seems to either split in every direction, so I stick with the largest contingent to cover them, or they rush headlong into the battlefield. Either way, the enemy is always waiting in a large cluster somewhere, and most of my team is DOA. I then fight a 5 on 1 battle where my shields count for NOTHING, (But I do find it exciting through careful timing of abilities, reverse sheilds, tac team, ect I'm able to hold out for a crazy amount of time), I die, and die, and die. Resulting in a 15-2 (I usually get at least 2) ending.
That's VS Federation.
Against the Klingons, its like the feds only they come to me first, shoot one volley, then I die. Then I die as I respawn for the rest of the game, making it completely and utterly unplayable.
So, I beseech you fellow star trekkers. What am I doing wrong? I feel like either PVP is so utterly broken it's just not worthwhile (which is sad, because I like the idea of it, and would like to PVP more), or I'm missing some key ingredient here that will make this suddenly become very playable.

PVP broken? Well, it could certainly use some improvements. But, hey, you can't expect to go into a PVP match after playing for a couple of months and pwn everyone, lol. There is no "key ingredient". What I see from this snippet of your post is "PVP is either broken or I don't know what the iWin button is".
That's not how it works. Yes, you are doing it wrong. You've got to practice and practice and practice. Practice makes perfect. I suggest joining the Organized PVP channel, you can learn a lot in there, and ask a lot of good PVPers for help.

Ok, Question. If practice is what I am missing, then how do I practice against getting insta killed by klingons? I'm hardly looking for an easy win. I'm just looking to realistically participate, your condescension is not appreciated.

Do interfleet pvp. Then Fleet v Fleet with a friendly fleet, then go into the wild pugging it up, then go into said wild "With" your fleet, Then challenge TSI.

One of the ways I practiced before going into the q's long long ago was to be in my intrep flying slowly around and wait for bops to attack.
After a while they couldnt kill me on thier first pass, more time, I could hear them prebuff, more time, they needed a subnuc to kill me.
Ofc that means jack as kharn always killed me whenever i was in range regardless of what i did.
Ok, related question, it's still not taking a pic of my weapons loadout. it keeps doing clean shots, which is why I put the "ooo pretty" one up, just to have something. Also, read the guide, has some seriously useful stuff, like how a lot of my current powers really arent beneficial to me as much as they should, but justifies some that were working fine. Again, I appreciate your help.

I agree. I had to learn the hard way, learning on my own. Took me about a year before I really understood PVP. I'm still learning now, but I'm getting there.
Taking a look at your BOffs now.
Edit: After a quick scan, I just want to say a couple of things.
Ditch Boarding Party, it really isn't effective in PVP atm. The shuttles get shot down too easily, and the effects are negligible.
Secondly, ditch Aceton Beam, it's not effective in PVP either. It's very easily countered with Hazard Emitters. And besides, there are much more valuable abilities you could place in that Eng Comm slot.
Thirdly, the target subsystem ability is kind of 'meh' in PVP, I think. A much more effective ability to use in that Lieutenant slot could be Beam: Fire At Will or an attack pattern, such as Attack Pattern Delta or Attack Pattern Beta.
Lastly, Tachyon Beam. Unless you're in a science vessel and focussed on draining shields, Tachyon Beam is rather useless, especially in a cruiser. And considering how easy it is to tank shields in this game, you'd find it hard to put that power to much use.

Hit the full impulse as soon as you can. If you PUGed with good players they will follow (cause they don't want to split up a team) and if you ended with bad team they will follow (cause herd instincts to follow leader). If they are splitting - bad luck, you got the worse team possible and you WILL loose the match.
Just remember to stop after few seconds and allow the rest to join you.
Klingon camp spawn points. They also love spam wich slowly kills your GPU. And P2W consoles that kill any fun in the game (they have more of those then Feds). Thus - do not que for Fed vs Klink games. Stick to Fed vs Fed. Enter Ker'rat and hunt Klinks if you feel the urge to fight them.
PvP with all the love it gets from Cryptic, imbalances and the constant stream of P2W stuff flooding the C-Store (and the game) is kinda broken. But enjoyable until you have bad luck and fight against P2Winners packed with those consoles.
My advise - if you fight observe what your powers do. Find out what is not working, what is working, what powers on what levels are needed and when taking level II or III is not needed because level I works good enough and so on. Just play and observe. Tweek your build. It will take time, I wasted few toons before I created first one that was working (more or less) in PvP and had fun with killing bad guys.
To this I object. Frequently the only reason Klingons spawn camp is because you feds won't move away from your spawn. And when you respawn, you insist on immediately attacking the nearest Klingon, who is quite happy to melt your ship. I (and many other) Klings won't attack people who have just spawned unless they attack first.
Sadly, I do agree with the spam comment. Especially tachyon drones. Too many Klings have discovered spamming tachyon drones makes you win without skill.
The P2W console issue is not a big deal, Especially not compared to the advantages Fed ships have over klingon ships.
Oh, and if you want to learn to pvp... make a new character and play at lower levels. Everyone has green or white equipment, and you can experiment with lots of setups and playstyles. Even better, play as a Klingon too, so you can understand how our stuff works.
I'm not saying that you or other Klingons don't play fair. Just that I still have to meet one.
I tried Covariants once or twice but never like them on my Sovie and Odysseys. Always flying low cap high regen shields (regenerative [reg]x3 if possible). High shield power combined with some shield heals and innate high regen from such shields (plus tactical team) give far more protection then even highest cap on covariants.

You could try contacting them ingame and join thier vent to gain some knowledge that may improve your game.
I have yet to meet anyone that doesn't attack on respawn or spawn-in. Mainly I think becuase way too many players use Autofire which kicks in the moment the spawn goes live.
If you shoot me, I shoot back tends to be the rule.
The only true spawn campers are those players that stay at spawn after they ahve wiped the oppossing faction players out and continue to shott them as they re-spawn back in.
I've seen plenty of CFs on zone respawn that where intense and then all involved finally moved away to do thier own thing.
To say its just the Klinks camping is silly.
My golden rule - I stay away from spawn points. I also don't react allergic on being hit if I'm nearby battlefield (after I declared that I wont fight - for exapmple if enemy is one team member short) or enemies spawn point. FAW and such - even if I got hit it does not mean that attack was intentional.

In arenas, "spawn-camping" tends to happen most when one team doesn't leave or get very far from their spawn. This can and often does lead to that team respawning as their team is still in combat. The proper solution to this is to stop respawning until your team is dead, then wait for the other team to move off (they probably will, most players aren't jerks). If you don't, it leads to a perpetual situation where 1 team constantly has players respawning into combat.
The best thing you can do to prevent this is to use full impulse as soon as it is available and put 30 or 40km between you and the spawn... bare minimum.
