Missions and minor submissions I would really enjoy

So after having played through most of the episodes twice or thrice now, I have designed a list - as I am sure a lot of players have and have already posted it here or somewhere else in the forum.
Here are some of the kinds of missions that I would really like to see in the game, and I hope not just me :)

Some new stuff for missions: choices. I have played a mission concerning Section 31 with a choice twice now. I played both outcomes, I liked both - except they are basically the same. I hope I am vague enough as to not spoil anything :)
I was very (!!!) intrigued by the idea of a choice one can make: will I attack a ship or will I ask it to surrender. I would like to see more of that. Some of the following suggestions are based on that concept. I am aware, though, that variables of choice demand a relatively high amount of programming :/

1.) First contact - Exploration missions:
1.1 You find a ship adrift in space. It's experimental Warp 1 engine has failed and is going critical. Your science officer informs you that this is technically not space travel according to the Prime Directive as it might be a design flaw and the species in question has not reached warp potential yet. Your choice: Let the pilot die or beam him aboard and return him to the planet. To make it a challenge and surprise (when you played it for the first time): When you do not help him, ships will decloak and say that the Federation has failed their test. They will attack you. If you do help him, you get less skill points as a reward for the mission (because less time spent on it).

1.2. Starfleet has sent you to a species rumored to be very advanced, but very isolationist. Starfleet wants you to establish first contact with the species. The species will demand some answers to questions about Stafleet and the Federation. At times, they might get very provocative and aggressive. Here comes a variable: The species might either regard neutral answers as weak or as favourable. Answering too many questions "wrong" (insultive, aggressive, etc.), will lead to a failed first contact. You will still get some skill points, though ;)

1.3 You get warped into the middle of a fight between two ships (fleets would be awesome as well, but would be too large scale for this mission): Both cease fire and hail you. Both claiming that you are there to help the other species. Now you must negotiate a temporary cease fire between the both of them.

2.) Additions to some (very few) future missions that I believe would really make me laugh and enjoy that mission all the more
2.1 Red Shirt. You get beamed down with your standard away team. A sixth man/woman is with you. He just wanders with you, until you have defeated the first group of enemies. You will get a dialogue: He's dead, [Nickname]. The red shirt does not do anything in the entire mission except die in the first seconds of the fight.
