BO Abilities Unusable Bug?

As a Commander Engineer i have two engineering BOs, when i assign one to the lt commander slot his three skills show up, when i assign the other, who is also lt commander rank, only two skills show up. Now that I am captain and both BOs are commander rank, the first BO shows three skills, level 1, 2 and 4, the other shows three skills level 1, 2 and 3. What's going on here?
