So I got the 10th anniversary bundle yesterday for my (terran) FED human who has the I.S.S. prefix unlocked through the event mirror gagarin. As I work my way through the new legendary ship I noticed I could give them the same prefix.
Miracle worker cruiser - check
Temporal operative - check
Miracle worker light cruiser... No I.S.S. prefix?
Miracle worker multi-mission warship - Nope.
Command cruiser - Nope.
Temporal carrier - Nope.
Kelvin intel cruiser - Nope.
Temporal escort/NX - Nope. But it can have none and SS.
Command dreadnought - Nope.
Pilot warship - Also nope.
One FED ship can have no prefix but all others MUST have one. Two can have the desired prefix but eight others cant have it too yet some of them are available as mirror versions too. I just cant see any pattern here. Whats the point of having them when we cant decide on which ships we want to use them? It looks like the RP rules are being dictated and we have very little control ourselves over our stories when it comes to these little details.

I think that assumption is incorrect. Only the Mirror Dreadnaught “unlocks” the registry. Other Mirror ships (and not fleet version or regular versions) can use I.S.S. registry’s too.
The Legendary Miracle worker cruiser and
Temporal operative cruiser come with mirror skins and can also use the registry because those are the unique “Legendary” versions.
