As mentioned, check all previous mission storylines for unplayed (or unskipped) missions.
If you're playing on Console, sometimes the mission log can take a few minutes to update after a mission but the new hail should be accessible in the "Incoming Hails" tab, or "Available" on PC.

If you actually had a "skip" button appear in the episode tracker, and used it, then that particular episode should not trip you up.
(I believe - though this may have been changed - that you only get skip buttons on certain episodes, and only if you have played them on another character.)
Yes well I did play STO a while back and got to level 28. I did every mission in the order they were given on that toon. This time back I started a new character and have skipped 2 missions. So if what you are saying is correct I don't know why the next story arc is greyed out for me on this toon ... Hmmmm ...

Also check "Temporal Ambassador" in the Yesterday's War arc... it was at one time in an earlier arc and was moved, so may cause weirdness.
