add a shuttle bay to every ship interior. add a console in the shuttle bay we can select small craft missions from. launch small craft from shuttle bay.
you could have us fly craft through planet atmosphere that transporters can't penetrate. use small craft as base camp for series of surveys. prisoner we are transporting sabotages our ship and steals a shuttle and we have to chase him down in our small craft.
tons of possibilities. you could even go back and add small craft side missions to current content if you felt like it.
